Firstly, the premise of Rapture was that it was to be a sanctuary for the best and most brilliant of the industrial, medical, botanical and philosophical world. Now usually, those guys have tons and tons of money, and are usually pissed off by regulations. That means you have people who want to build and expand on it, with the money and skills to do so.

Secondly, I'm sure if you were offered a job working as a builder for a ton of money, or you were offered a MASSIVE order of metal with NO QUESTIONS ASKED written in gold on every leaf on a money tree. So there, you've got the resources.
Even with the best and brightest in the world AND supposedly unlimited resources, the whole damn thing is still ridiculously unfeasible. Building a small pressurized hut at the bottom of the sea would be hard, especially at that time. Building skyscrapers with windows that could withstand the pressure, hell, buildings ALONE would be ridiculous. I guess they solved the oxygen thing and water and food could be imported, but creating the buildings themselves is just impossible. If its almost impossible by today's standards, it sure isn't any easier then.
Not really. They could have just built it on the surface and then sunk it. And since it was built pre-SOSUS then no one would really have noticed it unless they stumbled upon in *ahem* A FREAKING OCEAN!

Actually, Black Mesa was a re-purposed military base (I think it also mentioned something about missile silos), they just expanded a bit and added on a bunch of things, like the tram system.

I've got nothing else to contribute to this at the moment, decongestants have made it near impossible for me to hold a thought longer than two seconds.

That's what decades of kidnapping the same princess will do to you. I mean, look at Ganondorf in Legend of Zelda. I think he gave up on coming up with reasons awhile ago.

Black Mesa was a decommissioned Missile Bunker. So, probably not as long as you might be guessing.

in clive barkers jericho(yeah a bit late to play that game, but we found it for about 6 bucks, and is was enjoyable.) the end boss couldn't be killed by god, you know, the all powerful, all knowing god, and yet four people kill it with little more then a bunch of magic powers that most anyone could use.

When the USM Valor picks up the escape shuttle with a Leaper caste Necromorph inside it, how are the crew reanimated? Only two castes of Necromorph can reanimate corpses: Infector & Divider castes, & even then Dividers can only form more Dividers.
The point is, a Leaper caste cannot create more Necromorphs..
I think that when the Valor crashed into the Ishimura, the other castes of Necromorphs moved onto the ship from the Ishimura. Well, it's the only thing that I think would work.

i think buildings still need foundations underwater...
i guess if you had like... pegs... like a tent... really really long pegs...

I can understand little things being built underwater, but this is a freaking city we're talking about here... keep in mind that this built when, in the 50s? And yeah, the cover up thing is just.... it requires a suspension of disbelief. Mind you, I'm not trying to nitpick or be anal or anything, I'm just saying, it's a pretty large plot hole. Like I said before, it doesn't affect the game at all.

FFIX's last boss was something else, I can't believe they did that. Then again Ozma looks like an old Superball.
