I disagree. He will eventuallyy succeed at everything he does, and any resistance is simply chaff thrown in his way by the writers, in an attempt to say "Look, he has problems!" His failures aren't the result of a character flaw, they are just predictable catdboard obstacles.

He always solves these "problems" by revealing some new power (evolving, a super-move, etc.).

However, I concede that he isn't a traditional Mary Sue.
So someone who sets out with a goal... over an extended period of time, after failing on various accounts who then ACHIEVES said goal. Classifies as some form of Mary Sue... I just think you have a fundamental lack of understanding of what a Mary Sue is.

EDIT: He may have Plot no Jutsu, but he's by no means a mary sue.

EDIT EDIT: Actually you know what? No he doesn't even use Plot no Jutsu because I just looked over when his pokemon evolve or learn new moves and in comparison to the games they not only happen at points where it is entirely reasonable for them to reach that level. they are even sometimes LATE to learn moves i.e. Squirtle learning Hydro Pump AFTER he's already collected 8 badges.

I've never seen a more complete misunderstanding of how Christianity works in my whole life. That's quite an achievement.

OT: Batman is a good example. A Mary Sue can work if the writer knows what they're dealing with.

Anita Blake, of the Anita Blake Vampire (S)Layer series fame. One of the most blatant Mary Sue's I've ever encountered and probably the most despicable one.

Can't remember if it was in the first, but in the 2nd and 3rd, he's established to have a pretty big one. Call Marty a "chicken" and he'll do anything to prove he's not. It's established this is one of the reason his future self is messed up, because quite a few people know this and use it against him.

Also, I agree that The Doctor is a Gary Stu, River is a Mary Sue and a lot of the show is pretty much fanfiction. That being said, I enjoy the hell out of it.

Ash fucking Ketchum and his team. They are incapable of losing to opponents who are massively overpowered against them. Swampert and Arcanine were clobbering Ash's Swellow and Corpish, only for Swellow and Corphish to turn around and knock Swampy and Arcanine out in one hit. What a load of bullshit. I wish Ash would fall into a trash compactor.

It's not a Mary Sue in every sense of the term, but Ash and Pikachu will ALWAYS overcome in the end, and everyone knows it. Any obstacle or difficulty they face is token - put up simply to try and poorly conceal the Mary Sue.

The writers will never run him into a wall he simply cannot overcome, or at least one he can't oversome by a timely evolve or heretofore unknown power.

OT: Artemis Fowl from... Artemis Fowl, the kid is just unbeatable (still enjoyed the book back in the day though)

he's too scared of rejection to really try at following his dreams...

Doesn't really come from nowhere. If you watch the first one again he's pretty confrontational and showboaty. They only made it a big deal in the other two.
