Game: Ratchet and clank 2
The Thugs 4 less giant robot boss was annoying
he takes no damage from all but one of your weapons to your weapons (only the ryno 2 does enough noticeable damage about 1/6 health)
And you have to jump from turret to turret for 10 mins to kill him
It must of took me 20-25 trys to defeat him
Really? I found that fight stupidly easy, just really really boring. Jumping from turret to turret was just irritating. R&C2 is definitely my least favourite of the, otherwise fantastic, series

OT: Honestly, I'm not sure. Off the top of my head, Ares from God Of War was extremely hard first time I played through

Alma, Ninja Gaiden. First time you have to fight her. Could not beat her on Hard. it haunts me to this day...
She's defiantly hard but to me her and the first Doku Fight are my two favorite fights in the game.

OT: Gattsuo from Tales of Vesperia,The thing comes completely the fuck out of nowhere,can plow through your team in seconds,poison you have his little minions pick up his slack, and generally fuck you up.Of course he also focuses on Estelle to keep her from healing. Though I think most of this stems from him being such a sharp difficulty spike fairly early in the game. Either way he's a pain in the ass.

Mobius 1 - Ace Combat Zero (ONLY ONE I HAVE YET TO BEAT!)
Just felt i should contribute some elaboration.

Mobius 1 is a bonus boss that will only appear at the end of the hidden mission if you beat it within a certain time frame on the hardest difficulty.

In a flight sim on a difficulty setting where as much as being brushed by anything other than air means instant death, he is frustration incarnate. He can also fire missiles backwards.

Its also worth mentioning at this point that this hidden mission is also a boss rush [http://tvtropes.org/pmwiki/pmwiki.php/Main/BossRush].

Yes I am aware of this. I have reached him many times and even lasted about 5 minutes before getting fucking wasted. It is PAINFUL. I need to unlock the last freaking jet if I want any hope of beating him apparently...

You can't hurt him, and he can insta kill you. Or perhaps he'll grab you and tries to strangle you with his weird tentacle tongue thing. The only chance you have is to hold out until he gets bored of toying with you and leaves, presumably to rape and kill something. Do not fuck with this guy.

Even with FALKEN its going to be hell and high water. I only managed it by outrunning him then sniping him with the laser. Even then i consider myself lucky to have gotten away with it.

And all you unlock for it is the final entry in the assualt records.

I have to throw in Farcry. I don't know why but Crowe in the helicopter is the most frustrated I have ever been with a videogame. He made me his ***** for four days straight, after I beat him the rest of Farcry was a cakewalk. I still have nightmares.

Picture, if you will, this scene from a top-down perspective.

You've just bashed your way through three bosses who share a single life bar, and you only have a couple of lives and smart bombs left (one hit kills, by the way). You have to maneuver through a whole lot of enemy projectiles, just from the standard enemies, and if you take too long to kill them then it gets even more annoying. Then, just when you think you're finally getting a breather...Mid-boss!

She rambles on for a bit before throwing a completely stupid number of projectiles at you, but it's easy enough if you know the pattern. Then, suddenly, the background goes dark blue, and some text appears in the corner along with a portrait of who you're fighting. Everything goes grayscale as the game enters slow-motion, and suddenly BAM! she's on the other side of the screen and a few rings of bullets appear in her wake. It doesn't look like much compared to something like Queen Larsa...but trust me, you'll have to make use of her bullet-time in order to survive. You'll probably lose a few lives here unless you really know what you're doing.

Another short section of "normal" enemies, then the mid-boss you just defeated appears again and rambles on, with your character talking as well this time. Then, the music stops and another track kicks in, as she starts attacking again with an upgraded version of her first mid-boss pattern. This isn't so hard to dodge...and then the background goes blue again. Oh, crap. Some ball of light you never noticed before starts firing out these blue bubbles, which explode like grenades as the boss uses her bullet-time slash again...and again...and again. This is where you will die. I'm not kidding.

And if you survive that, you've still got four more attacks to deal with, on very limited resources. And there's still one last stage (and boss) to deal with. And you only get a few continues, which you're not even meant to use.
~~~~~~
What I just described is my usual experience with Perfect Cherry Blossom, stage 5 on normal. While the boss (my avatar, Youmu) is easily the hardest part, her mid-boss appearance and the mooks will drain you of your smart bombs and lives. And while it's true you can't continue if you want the best ending, to make any sort of progress you really have to, at least the first few times. Since continuing doesn't kick you back to the start of the stage, it's a good way to practice her later attacks and the next boss. There's also a 'practice stage' mode, so if you beat this stage (any amount of continues) you can play it again and again until you get this fight down-pat.
Still, since I think I've had more deaths against this boss than any other I've faced, I feel like I have to put this down as my most difficult boss. And that's probably only because I don't have any experience with bosses like Spiritual Larsa or Yukari.
~~~~~~
Edit: To show you guys what I mean, here's a video of someone making that stage their ***** on the highest difficulty: http://www.youtube.com/watch?v=NJ6PhaebfHU That's not me. I only do Normal (level 2 out of 4.)

Personally I could never get past the final boss of the Throne of Bhaal expansion for Baldur's Gate 2 (Melissan?). Just...so much death. So very much death.

Because Japan loves it when the AI is a cheating bastard [http://tvtropes.org/pmwiki/pmwiki.php/Main/TheComputerIsACheatingBastard].

That and the mere thought that Mobius 1 is coming at you with a mere F-22 is laughable. That thing is an F-22 in name only, its more like the incredibly overpowered X-49 from AC3.

I've never beaten the final boss in "Mario and Luigi: Partners in Time" even though its entirely possible. Its mostly due to the fact that it takes about an hour or two (took me three) to even get to its final form. I always quit out of boredom.

Legate Lanius for "Fallout: New Vegas" is also a hard boss if fought the way you are intended to, especially on the very hard. Mostly because theres tons of enemies also combating you at the time, many with that telecopic sniper vison and semi-automatic rifles.

Pssssssh...... All of these are push overs compared to this japan- Arcade game.

Dunno the name, However got a video of it

That video's been floating around the internet for so long. You wanna know the scary part? That wasn't the final boss...

Legend of Zelda: Oracle of Seasons- First you have to fight the boss in 3 stages. Simple, right? Wrong. Only a spin move will injure Onyx through his armor, and you can't move fast while storing a spin. Two, he then brings out the Oracle who is trapped inside an electrified prison which stuns you for 5 seconds and takes away 3 hearts. Onyx's attack will then take away another 5. She can be kept away using the Rod of Seasons, but that takes up your B slot so you can't use a shield (Useless anyways) or the magnetic gloves, the only other item in the game which can be used with the spin move. Now you have to walk towards Onyx while the prison homes in on you, pray you can get in an attack before Onyx slams his spiked ball of instant death into your chest, and hope to God above you never get trapped with Onyx in front and the Oracle prison behind. Goodbye mission.

Finally, after that, you fall through the ground and Onyx becomes a dragon. This dragon can only be beaten by attacking the prominent diadem on his forhead. The problem is reaching the damn thing. Jump on hand, jump on other hand, avoid fireball, whoops he clapped his hands, start over *****. Oh, did we mention his palms are on fire and take away 5 hearts every time to touch them? my bad, you can only jump on the back of his hands, so sorry about that. The dragon can launch a stream of fire at you at any time and will do whatever it takes to keep you away from his forehead? Also, did I mention the whole dragon part is 2D, allowing you to turn left or right only? Or that from time to time, dragon Onyx sweeps his hand across the stage like Master Hand in SSBM? Or that LINK CANNOT JUMP FOR HIS GODDAMN LIFE?!? And let's not forget, the ceiling is caving in on you the entire time, so don't even try to stay in one place at a time- you will die. Still have not beaten the game, and now it's so old I don't think I ever will be able to.

Come to think of it, name any game from Nintendo's early career. Holy shit, did those guys have some issues to work through.

Sounds like something The Spoony One said, though I suppose he could've been quoting something.

OT:
I don't remember it's name but in one of the SMT games, there's an optional boss that can hit your entire party at once for more damage than it is possible to have maximum health.
So yeah, that one.
