More than that though:

PoP: The Sands of Time. From when

Farah falls and onwards to the very end. That cutscene is pretty heartbreaking, but it's arguably worse when she's alive again and doesn't even remember who he is.

Mafia. Not sad in the traditional sense of "this makes me cry", instead it's just thought provoking and poignant to see

Tommy 20 years later, with a hole in his chest and examining the mistakes he's made.

Two of the best endings ever, in anything.

Red Dead's was pretty good, but I wouldn't consider it the masterpiece that everyone else seems to. Partly because of the rather inconsistent characterisation of John throughout the story, but mostly because

He could have just gone out the back of the barn with Abigail and Jack, since they weren't seen by the troops.

I dunno, everyone makes this big hoo-haa out of R*s stories and characters now, and seem to completely ignore the inconsistent lead characters and God-awful pacing.

Metal gear solid 4. There where 2 parts. The first is
at the end of where where snake and liquid are fighting, and it gets to the "old Snake" part where they both can barely even stand up but are still fighting each other. Because it's just this melancholy bittersweet thing. There's really no reason for them to be fighting at all. It's just two brothers killing each other with their bare hands.

They're all kind of celebrating and everything, and Sonny asks where Snake is. What followed is about the closest I've ever come to crying while playing a videogame. Though I think the big boss segment kind of dragged it out and ruined that part a bit in retrospect.

Lost Odyssey has one of the greatest bittersweet endings I've ever seen. This game deserved much more attention than it has gotten.

And as I am an older gamer, I have to admit the ending of Final Fantasy 8 was very emotional. No, we didn't have YouTube back then.

If you like the classic Final Fantasy gameplay and storytelling you should check 'L.O.' out. Yes, there are some cheesy moments/voice actors. But there are also some really great performances (especially from Seth and Jansen) and memorable moments. I also like that you're not getting all playable characters at once but you meet them with the progression of the story. If you're interested in classic JRPGs with a good and uncommon story then get this. Shouldn't be too expensive, too.

Final Fantasy 8 has quite some story hiccups, I enjoy it nontheless. It's a very retro experience but worth getting if you don't mind the graphics. The rendered cutscenes are still awesome, though.

I would say out of all the games mentioned so far that FF VIII stands out the most because it's emotional impact isn't part of the generic "Happy"/"Sad" continuum. There is a heavy dose of nostaliga in there, probably one of the most powerful emotions if you ask me. Hell, the entire game could be summarized as one big metaphor for dealing with your memories of the past.
