Jak from the original game, before he got his generic badass voice. He worked well with just Daxter speaking.

Gordon Freeman and Sergent John "Soap" MacTavish (CoD4:MW, not MW2) are the first to come to mind.

And not a badass, but I also love the Rookie from Ghostbusters:The Video Game because he manages to be really funny without saying a word.

I'm gonna have to go out on a tangent and say my favourite silent protagonist is Claude Speed or whatever his name was from GTA2 and GTA3. I still like the guy more than any other GTA player, too.

Yeah, Johnx61 is right. It's impossible to empathize with a character that has no ability to emote. When you imagine Gordan being saddened by Eli's death, that's just you projecting emotions onto a blank slate... for all you know, he might have been doing the numa numa dance.
