I know scrubs has a lot of episodes like that but i cant rember them, the one previously posted is a good example.

Amazed noone's mentioned the final episode of Blackadder Goes Forth. Must be a timezone thing.
Also, just for sheer u-turn tonal shift, the 'Old Holmes' sketch from that Mitchell and Webb look. It's more upsetting than heartbreaking, but there was utter silence in my house for ten minutes after it aired.
It makes you think though, how many times have you seen the same joke and laughed it off without realizing what you were laughing at?

Seriously, I had to turn the TV off for an hour and sit, hugging my dog.
And from Torchwood series 2, the episode Out of Time. Go and watch it now. It's the saddest sci-fi episode ever. No action, no monsters. Just romance, and drama.

Jurassic Bark would be on my list too.
The episode of Scrubs "My Screwup" when Dr Cox's friend Ben, (Brendan Fraser,) dies due to leukemia complications, (it was in remission,) and the fact that he's dead is revealed at the end showing that Dr. Cox has been in denial the whole time, only accepting it when arriving at Ben's funeral. They play "Winter" by Joshua Radin too. Holy Hell, it made me sad that Brendan Fraser was dead, that's a massive accomplishment right there.
On second watching there are all these visual cues that Ben's dead, (despite the fact he keeps turning up for the rest of the episode,) but I didn't actually click until the funeral as I imagine most others did. It was masterfully done.
Then they play the banjo-happy Scrubs theme right afterwards, it's like "What the Hell are you doing? Dr. Cox is sad!"
Some Simpsons episodes tear me up, the first and last ones with Homers Mum were tear-jerkers.
And yeah, another million points from me Tankichi - Clone High is awesome.

As people have said, Scrubs does this well. I'll cast my vote with everyone else for "My Lunch", as well as the episode Superior Mind mentioned, "My Screwup". The guy who plays Dr Cox is an amazing actor.

freakydan mentioned Buffy. I haven't seen it in a while but if that's the episode I'm thinking of... Also when they find out they pulled her from heaven. Oh man, not cool. Don't know if I'd call Buffy comedy though... It's funny, but (especially towards the later seasons) it's also quite serious.
