Considering the timer to it, Marshall's excitement just before being told, and Alyson Hannigan's (Lily) amazing acting, it was a fantastically done extremely sad surprise

It is the anime I speak of. As I have not played the graphic novel, I would not be qualified to make any claims in regard to its emotional impact on the player.

I can link to the particular scene that got me; but be warned, it is a massive spoiler, and it will probably not have a lot of impact on someone who has not been connected to the characters through the many episodes of comedy.
I assume that you are able to find the series without me linking you to it, since linking you to any episodes that are hosted on the net is potentially grounds for a probation.

The Simpsons - Mother Simpson [and the one where she dies, last line ;(] is the one that comes to mind.

Scrubs - My Finale. Oh dear god My Finale :'(

And of course, the Fresh Prince ones.

I will take this into less watched territory. I do love Futurama, but I will, for the sake of the fact that it has been said so much, will not mention the episode with Seymour.

I will instead go for Spin City. A few might have watched it, it had Heather Locklear, Michael J. Fox and Barry Bostwick. As you might now, Michael J. Fox had (still has) Parkinson's Disease, and though the show wasn't willing to end, he had to leave. Basically, the show had MJF's character admit to a wrong that would cost the Mayor his campaign, and as such, has to leave.

The episode basically goes off with the crew reminiscing about how good of a person Mike (his character name) was to the tune of Macy Freakin' Gray singing "I Try".
Go to 4:24 and watch. And since it wasn't the last episode, but one cast member leaving, I can't tell as an actor if they are sincerely crying or if it is acting, but it is heartbreaking.

It has to be the episode of Psych where Shawn and Abigail break up while the song: Band of Horses - I like to go to the barn because I like the, plays.

It's just... heartcrushing, damn... Shawn's true love crying her heart out without him being there, him breaking up with another girl who he also loves, it's just too much ;<

I think the episode is called "Mr. Yin Presents", i might be wrong though.

There was a few Boy Meets World episodes that got to me, though it's been so long I can hardly remember what ones they were... The episode when Shaun's father died was rough, that's for sure.
