The Thief series for excellent atmosphere, and the special kind of fear you only feel when playing Thief.

Deus Ex, for the whole lot. Level design, architecture, the overall intelligent feel of the game. Plus, I'm a big cyberpunk geek. That stuff's like meth to me.

Baldur's Gate 2 for the sense of exploration. There was always new stuff to discover. I still play through it occasionally and find new things.

To a lesser extent; Mass Effect. The design of the universe is the best I've ever seen in a non-licensed game, and the alien design and dialogue were excellent. Unfortunately, a myriad of minor bugs and terrible planet exploration made it less than perfect. Mass Effect 2 soon though. Currently drooling and shitting myself in anticipation.

Oblivion
Fallout 3
Dragon Age: Origins
Mass Effect

I also thought SWAT 4 was pretty immersive with it's attention to detail.

I can agree with that, I like a good story, but the walk and talk for half an hour sections are what usually make me save and come back later.

Quite honestly I didn't like Bioshock, I wasn't following the plot or anything, because it wasn't very interesting to me, and I think the moral choice thing was very flat.
I don't know why, Bioshock was NOT my thing. If it was a bit more horror focused, then I would have enjoyed it a LOT more.
Bioshock wasn't horror focused? It scared the shit out of me, especially demon teleporting dentists and moving papier-mache statues. Yeah, for me it's Bioshock. Everything fit together, the story develops when you develop it, and it's like experiencing a new world by, well, literally experiencing it. The music and visual style made turning a corner tense. Felt as if I was walking through the scarce hallways of Rapture. 2nd would be Fallout 3, simply because of how expansive the world is.

Oh bollocks, I've forgotten Half-Life 2 and Portal.
