I have to say that all of Metal Gear's bosses were very, very good. Especially, given this thread's title, REX vs. RAY.

No, and that's why it felt entirely out of place and kind of stupid...even if the fight was okay in of itself. The first time I saw that thing I couldn't help but WTF?!? out on it, it just felt like it made little sense at all. I mean REALLY Bioware? you couldn't think of something more fitting?

The Demi-Fiend in Digital Devil Saga, quite possibly one of the most difficult RPG bosses ever. What makes it scary is that Nocturne's random battle theme plays, meaning that your just normal demons in his eyes.

As long as you can see the boss's health on screen, it's epic.

But the most intense probably belongs to the Lich King, Icecrown Citadel. In my opinion.

Yes, that includes Dark Samus since it is actually Metroid Prime, who was the Guardian of the Leviathan Seed that landed on Tallon IV.

That depends entirely on how you view it though. Up until that point we had very little information on how a reaper was 'constructed' or even why they 'harvested' civilizations every 50~ thousand years. That was pretty much answered in the collector base with how they captured humans to turn them into raw materials for the human reaper. Now my guess is that every reapers "main body" has a form similar to that of the species it was created from, but with the hull of a ship built over it (if you recall, Sovereign was waaaaay bigger than all other ships in the citadel fleet, it could easily have housed a giant robot-esque body in its structure. I agree it was surprising (though I was half-expecting them to be using the "raw materials" in some form of reaper construction I wasn't expecting it to look like a human skeleton) but I wouldn't say it's out of place.

Overdrive Sin in Final Fantasy X is one of the most intense boss battles I've ever done. Not least because you start it thinking that there is no possible way past it, and even when you defeat it you do it by the skin of your teeth.

Yea yea I've heard all the theories of this and that, it still doesn't excuse how silly and out of place it feels. A giant fucking terminator? seriously guys? Hell even such theories don't hold up unless they have a damn good explanation to build a reaper in the likeness of a species and then completely make that pointless by housing them in an even bigger body. THE logistics just don't add up so Bioware has some explaining to do in ME3.

But this is thread derailment now so whatever. It was a fine boss battle, but just story wise it was retarded. Another topic for a different thread.
