I gotta go with Weaponlord for the SNES. Anyone else play this gem?
Ah! AH!!! I love that game, you are the first person I ever met who had even heard of it! It was the really gory Street Fighter style fighter right?

I remember as a finisher you could lop off someones head and whack the head with your shield leaving just a brain, Good times
That's the one. It was so much fun to play; really deep for a fighter. And the fatalities generally had to be pulled off in a finishing combination, unlike games like Mortal Kombat, where you get a set amount of time to pull it off after you ko'd your opponent. It was also brilliant how, in the story mode, you had to fight every character twice, unless you had successfully pulled off a fatality.

I also have memories of practicing fatalities with the various characters trying to see how many I could do at once. I think my record was 4 or 5 with Korr(?). If I remember correctly, it was a gut slash to disembowel them, the upward slash for decapitation, the rotating flame sword to explode the skull, followed by the jumping downward slash to explode the body. Man that game was gory for the SNES days.

Vib-Ribbon. One of the best games ever. Once you witness it's awesomeness you WILL find a copy and you WILL play it until you break your PS1. It's hard to explain exactly what you do but if you look at youtube then I'm sure you'll get the jist.

I also have tonnes of Amiga games, most, if not all of which are obscure to the point that no one has ever heard of them, there are however some damn good games here.

I'm not sure how obscure it is but this.

For the SNES, I used to love it as a kid, for some reason, quite probably because the graphics were pretty and the gameplay was simple enough.

Oddly enough, I didn't notice the terrible haircuts until I was searching for a screenshot of it.

Shadow of Memories.
Very strange. Great game.

Dreamfall.

Vib Ribbon

A few others that aren't rare per se, but don't turn up cheap too often.

Odama. What an awful, awful game. If you want to play a game so difficult, so mind-numbingly frustrating that anything after the SECOND LEVEL seems nearly impossible, by all means pick it up. It uses some god-awful voice commands also.

Urban Chaos: Riot Response. One of my favorite FPS of all time, it uses a revolutionary concept that I can't believe hasn't been used by any other FPS I can think of: Instant, portable cover.
You play as a member of a riot squad known as T-Zero as you try to take reclaim a city that's been overrun by Mask-wearing gang members. There are alot of great weapons, including an upgradeable stun gun that sets enemies on fire if you continue to stun them, similiar to Syphon Filter. Of course, the most useful weapon in the game is your riot shield. Hold L1, and your character holds up his trusty shield, which is indestructible. Any hits or bullets it takes realistically damage the shield, which can become extremely battle scarred and riddled with bullet marks and blood. It also makes for an INCREDIBLY satisfying melee weapon. And it doesn't make the game too easy, either, because the game has extremely intense firefights and epic set pieces.

Seriously, why the fuck haven't any FPS this gen used fucking portable cover?!?! This game needs a fucking sequel.

A Boy and His Blob for the NES. No one I asked has heard of it, although from my understanding, it was somewhat popular in the late 80s. I would venture to say it was one of the strangest games I have ever played.

Katamari, you roll a ball around to get everything that isnt nailed down to stick to it to make the ball bigger until it so big the island you are on sticks to it.
Katamari is available on 3/4 platforms and has many sequels, while random and odd I don't think it's obscure.

Rings of Power - Megadrive/Genesis. Old school RPG.

Kouldelka - PS1. Haven't played it. Bought it from a rare game seller on Ebay (all the other games were expensive so it was worth a punt). Claims on the box to be "The sexiest gothic horror RPG on Playstation." - quite the claim...

I also own ObsCure - PS2. Come on its the title.

Eternal Champions probably, it's a game I always tout on a fanboy-level of frenzy but I only ever known two other people who knew of it.
Don't buy it on the Virtual Console btw, Genesis controls suck.

Ninja Gaiden for Master System. Not a port of the NES game or a terrible remake of the arcade, but a full fledge Ninja Gaiden title all on it's own.

I also have Pepsiman, which isn't that obscure in some sectors, but I need an excuse to tell people to go search for him on Youtube.

Dethkarz (a futuristic racer with laz0rz, really fun) and Netstorm: Islands at War (a strange RTS involving floating islands, Tetris-like bridge building and siege weapons) both for the PC. Both late-90's games and very enjoyable.
Dethkarz:

Netstorm:

Aaa...nostalgia, anyone played those games?

Oni and Dark Cloud, nobody I know has heard of. (PS2 btw.)
Vampire Rain for the 360, although probably because it's the worst game ever made. The original monster hunter for PS2 aswell, not many people have heard of that although the new PSP version is making it a bit more popular.
Also, Klonoa 2: Lunateas veil and Bouncer for PS2. :)
