Bowser. Easily the most repeating. Mario has a ton of games and he never gets a new nemesis so Bowser is way overused.

Zubat

It is in ever freaking cave in every game and is arguably the most annoying Pokemon ever created! Almost every evil player in the game has one if not two of the damned things.

I start playing the newest installment, pokemon platinum, expecting to see some new faces I'm not sick to death of, what do I see in the first cave I go in (every 5 steps)

A MOTHERFUCKING ZUBAT!
Truer words have never been spoken.

I'm seconding Wily. Even when he's dead in the "X" titles, he's still popping around a lot.

Also, imperial soldiers/jedis, because star wars games are almost as bloody common as WW 2 games.

The Giant rat and the skeleton are staples of most fantasy games.

However, there's also Sagat. He's been consistently in almost every street fighter but the 3rd series. And since there were like twenty versions of Street fighter 2, that's saying something.

Does anyone know King of Fighters well enough to cite someone form that series? It also had a freaking ton of games.

K Rool is in all the Donkey Kong games as the villain. Though, arguably, there haven't been that man of them when you compare Donkey Kong to other franchises.
Ganon and Bowser are the obvious choices.
Final Fantasy has some recurring bosses: Lich, Kraken, Hades and Tiamat are bosses in a lot of them.
Some incarnation of the Overmind from Starcraft has been reused many a time, at least the concept of one has (including the hive mind of the Locust and, despite many obvious differences, Sovereign from ME is an incarnation of that concept).

Gotta be Rats... I mean every SINGLE GODDAMNED RPG has you fighting rats.

Also gotta give props to the cast of Dynasty Warriors... I mean they've come back for HOW MANY games and are still beating the bejesus out of each other? Not that that's a bad thing mind you.

Pyramid Head
Revolver Ocelot
Mal'Ganis (Blizzard is actually in a competition with itself to see how many times they can make him die in their games)

And your standard blueprint nazi.

To Randommaster--General Plastro was the usual Army Men villain.

Most common villain of all time: "The Generic Madman".

Back when almost every game still had High Scores, some maniac was out to takeover/rule/destroy the world/universe/dojo.

Sometimes the villain had a name or a title but he was just the same lame turkey that you captured/chokeslammed/blew up in the final boss battle of the last game you played.
---Things are different now,for the better.

I actually have a deep suspicion that the main villain in a lot of todays games goes by some variation of "Player One".

Ninja'd, but I'll say it anyway. Bowser and Gannon. Bowser, 'cause, well, ya know, and Gannon, because he has fought several generations of Link's and Zelda's and lost over and over.

Yeah, the correct answer here is Bowser.

I think Dr. Robotnik is in every single Sonic game as well, although I haven't played any of the more recent ones.

I disagree with Bowser, not only is he not the villain in every Mario game, sometimes he is on your side, and some games he's not in at all!

Probably I'm not sure which series has more games but either Dr. Wily from Mega Man or Dracula/Death from the Castlevania series probably wins here.
