1984, I suppose. Revenge of the Sith is a good example too. Oh, and A Scanner Darkly, depending how you look at it.

Bad ending? How dare you! Eurasia had to be defeated. Eurasia was the enemy. Oceania was at war with Eurasia. Oceania was always at war with Eurasia. Oceania has always been at peace with Eastasia. I love Big Brother. BB! BB! BB! BB! DOWN WITH GOLDSTEIN!

Ahem. Sorry, I lost control. Personally, I can't think of anything. 12 Monkeys kind of had a downer ending, but the bad guy didn't win per se.
