Different continuity. According to the Marvel Wiki, they take place in different universes - the MCU all takes place in Earth/Universe-199999, which is solely for Cinematic Universe use. The animated series' and comics and all other incarnations of Marvel universes have different alternate realities. So a version of Coulson (also voiced by the film actor Clark Gregg) exists in the Ultimate Spiderman series, yes, but it's not the same Coulson as the MCU version.
Yes, but if they're going to put a character like that in a series, they might want to also include him in related series, to familiarize the audiences with him.
Even if that's not that case, the fact that he shows up in different series means he is popular enough that he might not be killed off for real.
Maybe the character that will return will not be him, but an LMD? It might be a mystery-thing, where he shows up, and the audience isn't told what happened, and he doesn't know either, but thinks he's the real one.
Then during the course of the series he will find out and have to deal with being a 'fake', and that he was lied to.
If done well, so that it addresses stuff like SHIELD deceicing and manipulating people, it could be great.
Have this main character who trusted them but was kept in the dark about something so important to him, and would have been happier if he never found out.
