I've always had trouble picking a favorite Pokemon, which isn't helped by my falling sort of out of touch with the latest couple generations. However, for this, I choose... Mewtwo!
Mewtwo, how could you do this to me? We went through so much together! I hand-raised you to be perfect - not a single Rare Candy! I gave you all the vitamins and minerals you could handle! Was not the moveset I chose for you - Psychic, Blizzard, Recover and Substitute - devastating to all who would oppose us? If you'd had a physical body, I would've snuggled you and read you bedtime stories and taught you the true meaning of friendship.

Aren't most of Haunter(and other ghost Pokemon)'s Pokedex entries about the various ways it kills? Not to mention that it's a ghost... my machete would be useless, and they can usually turn invisible as well....
I'm trying to think of how I could freeze, burn, electrocute, or bean it with a heavy rock, and nothing is coming to mind.
