There have been officially two pokemon deaths in the anime.

I'm pretty certain no Butterfree could survive a Barrett .50 cal so....yeah. I think Pokemon will die at some point in their life (Other than Arceus of course)

In the anime Gary's Raticate is beaten in a battle, there on a boat so they can't get it to a Poke Centre in time to help it and you never see Raticate owned by Gary again, so it most likely died.

Also noted in the battle outside the tower in lavender town a while after you kill his raticate on the S.S. somethingsomething.
