Are you thinking of something like Phantasy Satr Online, where you can pick outfits, or one closer to Pokemon Colosseum, where you got individual pieces of clothing? Either way, there'd have to be quite a few things that change in the game, from the trainer card to the Xtranceiver images and battle animation. It's not going to take up a lot of memory, but the Pokemon games don't have much to spare. Overall, it's a feature that would take up resources and not really provide much benefit. Even if Gamefreak had enough time to implement a costume change feature, they'd probably choose to put the effort into tweaking the game.
