For me, it's hard to decide, since I like so many, from the cute (Pikachu, Teddiursa, Mew) to the awesome-looking (Scyther, Electrabuzz, Mewtwo) to the Legendary (Darkrai, Giratina, Arceus). I haven't played the game in ages, but am thinking about starting up again as soon as I have the latest game and system for it...
I always used to say that my favorite types were Water and Psychic, but looking at my favorite pokémon I always love Dark and Fire.
I think I've really got a lot of favorites.
My first ever favorite was Charizard (even though I always got Squirtle). Then, Ninetails and Rapidash. Later, it was Houndoom, and then after that Gardevoir, Blaziken, and Absol (even though I actually skipped third gen because I thought I was too old for it. I've since wised up and gotten Emerald). Most recently, my favorite is Gengar, since my Gengar in Diamond is my favorite Pokémon on my team. I love my Flygon in Emerald, too.
I still love Absol, though. I don't even really know why. I like Roserade, too, mainly 'cause they look just like my 9th grade Bio teacher, who was awesome (and also a botany nerd. Funny? Yes. I've named my Budew after her).
(Man, I should keep playing my new copy of Platinum. I can get Darkrai and I really want it, but I don't want to train my Budew until I know it'll evolve before level 19. Ponyta is taking forever to level.)

Mew. For those of you who do not know, there is a way to get unlimited lvl 7 mews on blue (and possibly red and yellow) without using gamesharks or special events or whatever. You can also use the same principle to get pokemon only available in red (all lvl. 7 btw). Anyway, I love mew.
Typhlosion is a badger that turns into a giant fireball. Try keeping your pants dry when cornered by that.
