Modern Warfare 2 had an American as the actual main antagonist. He used his AMERICAN troops against you.
Was a bit 'WTF?' when he killed you, but at least it was so nonsensical it was unpredictable.
Well, to be fair, he was just AN american...Army of Two pits you against your former employers too.
Sheppard turned roque and send his Shadow Company Mercs after you.
We are talking about AMERICA as the bad guy...the entire country! Not just one dude who snaps and wants you dead. And in MW2, you are pretty much playing as US Army Rangers for quite some time, against Russians, from russia, invading the US...so...the US was still the good guys.
But generally, what is it with all this "The Army would go apeshit about it!", yeah, true...
But why should we care?
Sure, there are alot of gamers in the Army, but there are even more gamers outside of the army.
Why should we care about what the army wants in a videogame?
The Problem with america as the badguy is that most studios are set in the US, and therefore can relate to the US demographic better, and sell it to them better. If you advertise your game by playing as Ali Al-Muhka as an "Iraqi Freedom fighter" against the evil opressive US Invaders, who came in for no reason and now wrecked your home in one of their "searches" without so much as an apology, then they are going to lose ALOT of customers, and the press would probably rip it to shreds for being "unpatriotic" or some bullshit.
Serriously, not even the Germans liked to idolize their army and nation as much (Germany didn´t like it´s own landscape, so it wanted to expand to nicer regions...THAT is the true reason for WW2 people. XD) as the "general" US populace seems to be.
They like to see themselfes winning, and they hate to see themselfs lose. Even in Vietnam movies, you can see them kick so much Vietcong Ass that it comes as a suprise to anyone that they even lost at all.
And since the US is such a huge market that cannot be ignored, games are mostly marketed there.
It´s for the foreign companies to show us how the gaming world looks...like russian games where russian equipment sometimes is totally overpowered...
