Riddick series and Tenchu series you missed. The Riddick series is starting to shape up really nicely (the new demo is awesome).

Fallout 3, there's nothing more satisfying than a sneak critical headshot.
Oh yes. I played the whole game stealth. Nothing was as satisfactory as taking out a room full of Supes witha hunting rifle before they even knew where you were.

It even made all the subways fun :)

Quite true. It's odd, I guess I'm a stealth gamer at heart, because every time I start Fallout 3, I always say I'm going to focus on one particular skill, never sneak past the first playthrough. That never lasts to the time when I escape Vault 101 though, I always end up dumping all my points into Sneak and Lockpick, then Speech and Repair once those are full.

OP, I officially hate you. It's like picking a favourite child here. Hitman: Blood Money and MGS are brilliant, Sly's fun, Deus Ex is amazing, enjoyed Pandora Tomorrow, and I just picked up Chaos Theory and Thief 2, so, umm, err....Until I can get Thief working right, I'm going Splinter Cell - Pandora Tomorrow's bullet train mission was pure genius.

Splinter Cell, Chaos Theory. Loved it, still do. One of my favorites. Also, it's truly a stealth game, unlike MGS which is more stealth/action.

Art of Theft. No, seriously I'd say the Thief Series. You can choose to do anything you want the way you want. Sneak in and take em out with a blackjack, or hide in shadows and pick them off with a bow. It's just great.
