Sometimes... it really depends on the game though and how frustrating the situation is and how many times it takes to find a resolution.

more than I'd like to admit and, probably more than I am aware of.

GTA4: "ouch. ouch. ouch. ouch...Stop shooting me, you're only making me angry."
GTA4 (continued): "STAY IN YOUR LANE YOU F*CK*R, WE'RE ON A F*CK*NG BRIDGE!!"

Afrika: "Heeeeeeeere hippo-hippo-hippooo...OH GOD!" *runs away*

Final Fantasy XIII: "Oh look...another robotic creature that will likely rip me into pieces."

I know a few people on TVTropes responded to this moment in Batman: Arkham Asylum:

Scarecrow: How are you doing this? You've ingested enough fear toxin to drive ten men insane! WHAT ARE YOU? *runs off like a pansy*

By shouting "I'm BATMAN!" at the screen.
I'm pretty sure that I did this as well.

Yes. I respond to TV, films, games -- and in FPS games I usually nod "yes" or shake "no" in response to dialogue.
There should be a game which interprets that.

Frequently. I talk smack at AI all the time, and when characters say or do something, I've typically got a response (that isn't even an option in game).

Mostly I mock them when they start repeating themselves.

Yes I do. Usually it's something to the effect of "Why would you even say that, idiot?" or "Dude, I figured that out an hour ago, how are you just getting this now?"

Well, I did respond to the part of Assassin's Creed 2 where Ezio's mother was trying to make her son find a hobby other than vaginas.
If you count uncontrollable laughter as a response, that is.

I sometimes mutter angrily at them when they don't do something right. Like in ME or ME2 if they rush a clearly much more powerful foe and leave me to deal with it alone.

I also constantly remind the third character that if they let Tali die in a covering scenario, then I leave them to die. I'm rather worried about this response of mine.

I sometimes I do that. Mainly when I hear a character say something either really stupid or something really surprising that I didn't see coming.

That's like when I replay a game. If I know someone is going to betray me I start threatening to kill them.

HAHA, so you took my advice?, he's nigh on unstoppable with prototype armour and terrible shotgun, and yes he will steal your kills.

Hehe, actually he only lasted about an hour in my game. He ran off on his own and I was busy doing something else. Next thing I hear fighting, and by the time I arrive he's splatted all over the floor with a Super Mutant Overlord celebrating its victory...

I only had him in Hellfire armour, thought that would be fine but nope.

Usually i yell orders at friendly npc's when they are doing stupid things.

Or i yell at Sora to Jump better.

I know they can't hear me, but its fun to vent frustration like this rather then smashing my controller.

In Fallout 3 i occasional answer NPC's how i would honestly answer them since i lack the option.
