The Borg would assimilate the Flood or more specifically become immune to the spores after one or two infections and then assimilate them, then the Replicators would assimilate the Borg.
I never said the Flood would infect the Borg. Because they wouldn't. They'd infect EVERYTHING else other than the Borg and then they'd attack the Borg or strike a treaty with the Borg. The Borg have made one treaty before. If the Borg realize they'll never defeat the Flood and the Flood will never defeat them, which I'm sure they will since they're pretty smart, they would want to stop the war so they could go about their business.
And then species 8472 and come in and fuck them both up

or how bout the Ori, god like beings
Species 8472, while horribly ugly and really big, doesn't have anything on the Flood. They couldn't even beat the Federation. And the Ori got their ass handed to them by a box, remember (yes, I'm oversimplifying, but you get my point)? And even if the Ori still had all their followers and their power, they wouldn't be able to beat the Flood. Maybe the Replicators, since the Replicators can be taken care of via vaporization, but, as is the seemingly recurring theme with the Flood in this thread, they wouldn't be able to permanently wipe out the Flood. As for the Borg...well... The Borg would get their asses handed to them by the Ori as the Borg are more of a conventional threat than either the Replicators or the Flood. And I'm not including the Zerg because 1.) They aren't as resilient as either the Flood or the Replicators (Flood because they're Fungi, as mentioned and Replicators because they can convert anything into more Replicators). 2.) because they're born out of the Starcraft universe and they're not exactly believable. I mean just look at their units and attacks.
