Usually just the ones I plan to use.

All the Ratattas and Bidoofs stay nameless in the PC. =P

Always, it helps me tell 'em apart when I double up with the same kind.

Besides, I just like naming things.

I always nickname my starter Pokemon, and maybe a couple of the first ones I catch.
But once I have more than about 6, I get sick of it and just quit bothering to.

I nickname only those I use.

Each one is nicknamed after a city as well, so it's all themed. Most even go with regions as well. Fire and ground normally are named after cities found in deserts, water on coastal cities, etc.

Lol I never nicknamed my Pokemon but I always game myself and my rival an incredibly immature name. My favorite was naming myself as "shut up" just so Professor Oak would exclaim "SHUT UP!"

Shows how mature I was as a kid.

I gave a nickname to everyone of my Pokemon that I captured. :3

Victini - Vexy
Servine - Ivy
Herdier - Princess (After my dog that passed away)
Purrloin - Minxy

That's all I care to name right now. xD

Nicknaming is essential if you are going to battle your team.

You can play serious mind games with your opponent by calling your charizard a blastoise, or whatever.
How? In multiplayer battles there's no "X is going to use X, would you like to switch Pokémon?" There's just a cold hard switch. From the name appearing to the sprite appearing, that illusion is going to keep for all of half a second.

OT: I nickname them all, and try to give them all unique names. With a total of 649 mons now it's getting tricky.

My current playthrough of Soul Silver. I named a flaafy I picked up farmville. For some reason, I named my nidoran Rickshaw, I traded in game for my fearow who is named Kenya, I named my cyndaquil fartfire. Yeah, I've been meaning to change em back but I'm prolly gonna start a new set after I finish with the pokemon league.

Nope, not usually, I like most Pokemon names anyway, and keeping the original names helps me keep track of each Pokemon I have easier.

I always get my favorite pokemon, Magneton, and name him "I AM ERROR"

Also I always have a Primeape named "C. Norris" because there isn't enough room for Chuck

I don't nickname legendaries, but I nickname every one I catch. It makes me more attatched and is just funny overall.
my current team in White is:
Wotter (Samurott)
Duke (Scrafty)
Toadsworth (Seismitoad)
Manny (Darmanitan)
Kritter (Krookodile)
Nappa (Cofagrigus)

I also have a few in the box I'm rather proud of:
Fun Guy (Foongus)
Chewbacca (Herdier)
Mier Katz (Patrat)
Candlejack (Litwick)
Klatuu (Elgyem)
Col. Klink (Klink)

Not to mention the potential for comedically perfect nicknames:
Fuck Yeah! (Seaking)
Special Ed (Slowbro)
King Hippo (Slowking)

I used to pick a theme (like another game or anime or something) and name all my pokemon after different characters from whatever I chose. This, however, was when I was young, in middle school, and had much, much more free time than I care to admit.

Once I got into high school, I stopped. Except the occasional one who took 30 pokeballs to be caught would usually get named some various expletive.
