Things that bothered me:
Getting bossed around by that stupid Aurora Unit and that annoying Admiral Dane guy, who felt to me like a halfassed attempt to draw in other FPS fans by giving them a military commander dude to listen to. I realize it's not really out of character - being a bounty hunter/mercenary type, it's sort of her job - but I kind of prefer it when they say "Hey Samus, get rid of this threat to the galaxy" and leave the specifics up to her, or when some boondoggle of hers gets her trapped someplace and she has to figure a way out herself.
That stupid "escort quest", where the lighter-armored (by their own admission!) demolition guys run in ahead of the heavily armed and armored bounty huntress in a super suit rather than, say, hanging back and letting her clean out every possible threat. I know you aren't actually punished for letting them get killed, but I was trying to earn one of the gold credits (another thing which bothered me) and it quickly grew tiresome.
On the hardest difficulty, most of the boss fights (particularly the last one) had ridiculous amounts of HP and felt more like battles of attrition than skill.
Prime 1 is my favorite of the three. I feel like it had the best visual design (aside from amazing Light Suit from Echoes) and Samus had more reasonable hair than the crazy anime ponytail thing she's sporting nowadays.
I definitely agree with your first and third points. I didn't like how it became more of a mission objective type game rather than following the "Samus, just do your shit" style of the first two. I tried the hardest difficulty and it still didn't feel any more difficult, just more tedious. I personally preferred the visual design of Echoes, it was more interesting and unique, but I felt like the original Metroid Prime's aesthetics had more charm. (I'm having trouble elaborating on it beyond that word)

Could you explain how the light world/dark world mechanic killed the exploration? If anything I felt like you had more exploration to be had because of it. Roughly twice as much actually.
I seem to be one of the few people who really liked the LW/DW gimmick. It definitely was a gimmick, but it was so deeply worked into the rest of the game that I didn't mind it. I dreaded the dark world sections, but I actually think that was a good thing. The dark world was more dangerous and I was constantly worried I'd get stuck in it without a light crystal. Which I think was exactly what they were going for with it. I do agree with a lot of the other response though, it would have benefited from a different shade of purple.

I agree that was probably what they were going for, but it still did bother me. They felt more like someone to fall back on than anything else. I don't remember them helping you against an enemy that was too hard for her to fight alone, all I remember is them rescuing her from mundane dangers, like falling. Which she was in just as much risk of in the previous games. Even if it was done well, I'd miss the isolation from the previous games. It's something that I considered a staple of the series.
As most other people are listing their order of favorites, I might as well do mine as well:
1. Metroid Prime (I don't know what exactly it was about the game, it just felt like it was better made. The atmosphere was better developed, the game had more charm to it, and I'm sure that part of my liking it was that it was my first exposure to the series)
2. Metroid Prime: Echoes (Comes in VERY close behind. What it lost from the previous game it made up for with it's difficulty and an atmosphere, while not as well developed, I found more interesting. Also it boasts some of the best bosses out of any game I've played. Backtracking is a negative point however)
3. Metroid Prime Corruption (See first post)
