In terms of actual actions, the Naruto ninjas often time go beyond just recon/espionage/assassins role and go straight for WMD, but they at least perform those functions from time to time. Not to mention, the Naruto universe actually tries to pull together a fairly sophisticated infrastructure system for their ninjas to operate in. MK Ninjas pretty much just do one thing, fight martial artists in neon color outfits.
So, who fills the better ninja role? Naruto universe ninjas, unquestionably.
OT: Who would win in a fight? I would again, have to give it to the Naruto ninjas. The power scale is just too great. Scorpion can breath fire, throw spears out of his hand, and punch really hard? Guess what, Sasuke pretty much did all of that in the first 10 eps. MK ninjas are all focused on the hand to hand aspect of combat, while Naruto ninjas tend to have a much wider diversity of specialties. (If you want to fit the MK guys into the Naruto universe lingo, think of them as mostly being REALLY good Taijutsu ninjas)
By later points of the show, we're not just looking at people who can say, punch through a wall or do minor teleportation. We're looking at people who can literally wipe villages out of existence without so much as a blink.

I'm not judging your post and if anything you brought about a good point. I just wanted to be clear that it's not necessarily about looking the part, although it would be nice to see an actual traditional ninja.......however I hear you can never see them until you die.
