I'm with the Quarians.
When you start looking at your toys, no matter how advanced, as living beings deserving of life and freedom, it's the beginning of the end.

Being the pussy that I am in Mass Effect, I'd try to negotiate some kind of peace.
Even if I wasn't just mashing the 'good' dialogue option over and over and actually *gasp* made my own choice, I'd probably try for a peace, because I love them both so much.
But if I has to choose, the Quarians, because they have Tali.
The Geth are slightly more badass however.
EDIT: Reading the OP again, I think I kind of misunderstood it. If I had to choose between wiping out the Quarians or wiping out the Geth, I'd choose to wipe out the Geth. But if there was a war in which both sides would emerge weaker but alive, I'd probably pick the Geth, because they would be less likely to try to kill all the Quarians, and the Quarians would probably try to kill all the Geth and not give them a chance at life.

Well I've only played Mass Effect 1 so from where I stand it seems the Quarians are in the right.

But then I met Legion in Mass Effect 2 and...really...it blew my mind. As much as the Quarians are a fairly unique peoples, the Geth are so extremely unique in the type of society they have that they simply cannot be allowed to be wiped out or (perish the thought) dominated by those like admiral Xen.
So it's the Geth for me. Also for being one of the most amazing AI societies ever imagined and based upon the modern-day notions of peer-to-peer internet connectivity to boot!

If you bring Legion to Tali's trial and talk to the 'coward' general after it ends, Legion admits that they won't go for peace because they don't trust the Quarians. Also, the Geth won't give up the Quarians' homeworld, which is pretty much a dealbreaker since a certain conversation with Tali makes it clear that the Quarians will probably never be able to settle on a planet that isn't their homeworld.SomethingAmazing said:

Yeah, geth only attack cos' they logically have to. They're machines incapable of good or bad. Unless it went all skynet on the galaxy, they would probably be pretty harmless, if left unprovoked.

I favor peace between both sides more then I do one or the other. It was hinted that it my be possible. Look at Legion, he respects the Quarians and has said that the geth think like he does. The really threat to the Quarians are the hieratic geth that support the Reapers and if you did Legion's loyalty mission that threat is gone.
