Horribly overcomplicating a plot does not make make it well written, it makes it messy. A good story will get its message across without becoming rediculous.

I would say BioShock but the long lead up to the bit where the story really got me hooked was a little dull.

I would say Mass Effect but again, same thing, it took the entire game up until Ilos before it got interesting. Sure it was great after that but...

Kane & Lynch: Dead Men had a pretty gritty plot, and it really impacted emotionally with that scene in the construction site. Problem is, it killed the mood with the frustrating 'shoot the guy in the truck with the shitty controls' immediately after.

Ha- just kidding.

Cal- just kidding again. Heh.

I loved Assassin's Creed 1 and 2 but yet again the huge lead up before anything mildly intersting story-wise happened counts it out.

So, without further ado, the best story-based game ever in my opinion?

Abe's Oddysee. Weird, wacky and just plain Odd. It had such a great memorable atmosphere and that final screen in the Boardroom, booyah that was sooo satisfying!

Runner up: The Ratchet & Clank games, they always give you a bit more story beginning middle and end of each level, and it's such a pleasant game.

OK, this is actually quite an easy question for me! (for once)

1: Bioshock 2. I get the feeling this will be my most controversial choice (allow me to presume that any of you care to massage my ego) but I genuinely feel this story was FAR more effective than Bioshock 1's. Firstly, I actually cared about the characters involved, I certainly can't say the same for Ryan. Oh, he was entertaining for sure. I just didn't give a crap about him. Can't say that about Eleanor. Secondly, I thought there was a lot MORE story in bioshock 2 to begin with. It went into more depth as to what life was like in rapture, the antagonist actually had a goal and conflict with you, the player had an aim, it wasn't just a magical underwater mystery tour!

2: Halflife 2. Well... there's not really much to say here. Brilliant characters, brilliant plot, brilliant atmosphere, brilliant pacing... HL2 is pretty much my holy grail, but I can't help but feel attached a little more to Bioshock 2's personal tale over this which is a little bit too grand to feel personal.

3: Homeworld. I'm not going to explain this. Just going to link to a video.


4: Deus Ex. Wow, I'm beginning to regret explaining my choices now, because argh the wall of text is hurting my arms, but... one more, and I'll leave planescape and bloodlines unjustifiably blank.

Deus Ex had problems. The dialogue is lousy, the delivery is rubbish, and the plot is... not all that great. But it's the way that it lets you affect it that makes it a great story based game. No matter what you do, the game is prepared for that eventuality. Don't want to kill the guy you're sent to kill? Doesn't matter, the game will cope. Want to kill your assisting officer for trying to kill the guy in your stead? The game will cope. Want to save your brother from certain death instead of fleeing like he's instructing you? The game will cope. That's why Deus Ex is great. Go out, do something, and watch as the game already thought of it and adapts to suit your ingenuity (or idiocy.)
5: Planescape: Torment.
6: VtM: Bloodlines. Prince Lacroix. 'nuff said, surely?

But seriously, while I think Alpha Protocol has a better story than the Mass Effect series, I think Mass Effect is overall better. So Mass Effect.
But just in terms of story, I think Alpha Protocol is pretty much the best.
