It's been a long time since my last play through of BioShock, but as far as I remember, only Atlas and Suchong use the phrase prior to the twist. Ryan doesn't say it until after. Cohen might not even know that it exists. Tenenbaum doesn't use it during the debate over the Little Sister. Outside of that, all you have left are audio diaries, and the only one with the phrase is Suchong's diary that comes like two minutes before Ryan reveals everything to you. Prior to that, it might as well just be an overused phrase by Atlas, similar to how some people overuse the phrase "quite frankly".
I mean, if you're talking about everyone on the Internet using the phrase after the game's release, then yeah, I can see what you're saying, but if that's the case, then I wouldn't fault the game for that.
