The only rare games I could say I have are both Baten Kaitos's and Metroid Prime Trilogy, although I don't know if those are actually rare or not.

Uhh... The rarest I have is probably my Smash Hit's Collection: Spyro: Year of the Dragon, complete with case and manual.

I miss the days when a videogame case was the size of a CD case...

Metal Gear Solid: Essential Collection (PS/PS2)
Zelda Collection (GC)
Super Mario Bros Deluxe (GBC)
Colony Wars Vengeance (PS)
Eliminator (PS)

A million bucks to anyone who has even heard of the last one. xD

I'm not sure I really own one.

Then again I'm not sure what's considered rare either.

Perhaps that Zelda disc for Gamecube (four games and the Wind Waker demo) could be.

I have Final Fantasy VII and Final Fantasy VIII in their original disc form before they were greatest hits, but I don't have their proper cases or books.

I think Dragon Quest V DS can count as a rare copy since?well, this is America, no one in America gave half a shit about Dragon Quest since the NES.

Let's see...

Well, Tactics Ogre, Xenogears, and Valkyrie Profile for starters.

I've also got Ogre Battle 64, Lunar: Silver Star Story Complete, Ogre Battle: Limited Edition, and Dragon Warrior IV (though the poster's not in very good shape).

I'm not even going to list the whole set of valuable but not rare games I have (like black-label Final Fantasy VII or Chrono Trigger).

I'm going to list a few NES games. Their age alone probably makes them rare.

Captain Skyhawk
Rocket Ranger
CABAL (Also an arcade machine that was AWESOME!)
Operation Wolf (See above)
Burai Fighter

Sealed Pilotwings (SNES)
Sealed SMW (SNES)
Sealed SM:All Stars (SNES)
Sealed OOT (Gold cart) (N64)

That's all i've got that I consider rare though probably half my NES and SNES collection counts just due to their age.

I have two copies of the PC version of FF7, both the Greatest Hits and the original. But my computer runs on Ubuntu Linux so I can't play them. Tried to run them on Wine, but they require some ActiveX thing or another that isn't supported. Sad panda... :*(

As for games I currently own, not really anything other than that. I have Jump Super Stars and Jump Ultimate Stars for the DS, but I am not sure if you would consider them "rare" as they're really easy to get here in Japan. Though game shops are awesome here. You can get the Japanese version of games that would be really rare here for real bargains. I would be half-tempted to buy some and sell them for export to collectors on eBay. Would that be legal? I think so, but I don't know...
