Not trying to sound douche-y but what specifically would you have done differently? 'Cause I mean yeah it's a linear story but virtually all sandbox games are like that.
Also, just my opinion and I know I'm not going to change your mind, but I loved the story, I'm a huge fan of westerns and to me the story rang true.

OT: When I questioned how the hell transporters are supposed to work. I just ignore it now but if I think about it....

Luckily, I'm the kind of person who thinks about these kind of things. You might find my solution not to your liking, but keep in mind that this is just my own solution to my own problem with the game.

So here it is... Make the game linear. I know that Red Dead's sandbox is one of the game's selling points, but if we're just talking story it really is superfluous. Areas would still be fairly open though, allowing for opportunities to flank and move around (because cover shooting is boring when you're always going straight forward.) I'd also see if I could reduce the time spent with AI team mates, because I hate being led by the nose which is generally all they're used for (either that, or have them follow you instead of you always following them.) Making the game linear would make for a more focused, hopefully less repetitive story and tighter mechanics/AI.

The town(s) would act in a somewhat similar way to how they did in Red Dead Revolver, being a sort of hub between levels where you could buy things such as guns, items and clothing, as well as maybe having a few bounty side missions you could do for extra spending money.

Once again, this is just my version of the game, and I realize it wouldn't be to everyone's tastes.

I lost all respect for Modern Warfare 2 when I realized that the plot for the American campaign was pulled from Red Dawn. Really?

When my roommate informed me that Stinkfist by Tool is about fisting. I can still enjoy the song, but the imagery I get while listening to it has shifted drastically.

Completing the Main Questline of Oblivion ruined the rest of the game. All of the guild stuff seems so pointless now.

A long, long time ago, I used to like hearing Roxanne whenever it came on the radio. Then I realized it was about a whore...

Also, if you look at it the right way, most people like to have a steamin' plate of flapjacks doused liberally with distilled blood for breakfast. Not that that's really "ruined" syrup for me.

Sounds interesting.
He seems like an interesting man who simply had different values for certain aspects of humanity and culture who eventually became forced into the position of Puppet administrator of the world. Obviously that's the fact of who he is. However all through playing Half Life 2 I harboured a hope that he secretly didn't believe any of the Combine propaganda which he talked about, just being a voice of the Combine with a microphone, I didn't think he actually believed any of it.... I didn't want to believe he believed any of it.

It's not ABOUT fisting, it's just one layer of a double metaphor. Tool love that shit.

All joking aside, pretty much the moment I realize I have done pretty much everything fun in a game but still want to play it. Choosing between boredom but getting what you want and not-boredom is a surprisingly hard choice.

That's actually a really interesting way of looking at it.
I see what you mean, and they might have made an already pretty awesome story better by doing that, but I think they tried to go for a Death Star scenario- At the end of the first part of the story arc, you defeat a very definite part of the enemy's strength, but it's pretty certain that it's not over yet.

I couldn't enjoy the final fight of "Drunken Master 2" When I had read prior to it that the fight scene is compiled of footage from over 4 months of filming. This means that more or less only 3 seconds at a time was filmed on the same day.

I always imagined that it was all filmed at the same day, just that they practiced on it alot before.
