Prince of Egypt (really, I think its just alright, but its still quite good)

Sinbad: Legend of the Seven Seas (weak near the end, but very fun)

By Warner Bros:
Iron Giant
Cats Don't Dance (flawed but with terrific animation)
Corpse Bride (again, a bit weak near the end, but has incredibly smooth stop-motion)
A Scanner Darkly

The entire works of Aardman studios.(i.e. Wallace and Gromit)

By Henry Selick:
The Nightmare Before Christmas (only the most minor of Disney influence)
James and the Giant Peach (I don't really like this movie, but the animation is great)
Coraline

Final Fantasy: Spirits Within is just alright, but its CG is still wonderful.
Final Fantasy: Advent Children COMPLETE (seriously, the blu-ray cut is much better, as it makes the movie make more SENSE)

Blue Skies:
Ice Age (an okay movie, but it has a unique visual style and setting, with believable casting)
Robots (very weak near the end, and the story isn't that great, but it is a true feast for the eyes)

I recommend the works of Satoshi Kon. (Perfect Blue, Millenium Actress, Paprika, etc.)

As well as the works of Studio Ghibli, though I'm not as big a fan of them as many others are. However, Castle in the Sky is my favorite of their releases.

Most of the Bruce Timm-produced DC animated movies are quite entertaining, as well.

A Scanner Darkly.

A true 'mindfuck' film that requires repeated viewings to understand it correctly and not go mad alongside the characters, particularly the protagonist cop played by Keanu Reaves who ends up wacked out on the drugs he was sent in undercover to control. Although it is a film centered around drug use (a narcotic known as Substance D) it is also a very philosophical film and it is rendered in a bizarre 'half animated, half not' way that i haven't seen outside of the movie before. It's definitely my favourite animated movie as i am a huge fan of surrealism.

My vote for anime films also goes to Princess Mononoke and Vision of Escaflowne.

The animatrix. It was (and still is) an AWESOME collection of animations. My favorite being the background stories to how the robots began to rebel against humanity. Gory as hell though :p

i agree how The animatrix gave background on the robot revolution and human riots was amazing.

but for me i would say Vampire Hunter D. (both of them, the original and Bloodlust)

and on a more quiet note Furi Kuri or FLCL or Fooly Cooly. depending on how you want to say it. funny show :D

Seconded, and I'll also back The Girl Who Leapt Through Time which is a great romance if your into that stuff. The Dead Space movie was pretty good. The first four Digimon movies, the Card Captor Sakura movies, and even though its only 28 minutes long Final Fantasy VII: On the Way to a Smile - Episode: Denzel is a great short film.

Princess Mononoke is an awesome film, but personally I prefer Grave of the Fireflies. I reckon that's Miyazaki's best film.

Actually, just watch every Studio GHibli film, they're all awesome, even the ones that are okay are still pretty awesome XD
I didn't like Howl's Moving Castle. Not at all. Don't know why, just didn't like it. Other than that yeah I agree.

Some might not heard of We Are The Strange. (indie animation on youtube, it has a lot of flashy effects.)

Up! is a good one. It's not as childish as it seems, and the intro is amazingly well done.

Seeing as I'm completely in love with Fantastic Mr. Fox at the moment, I'd have to rate that movie pretty high.

Other than that, the usual Ghibli magic.
