Batman Mask of the Phantasm. I think it's got a pretty decent mystery in it as well as being told in a fairly mature style. The animation is also very good in Bruce Timm's early style.

I'm so proud that both Tokyo Godfathers and Paprika have already been said!!
Seriously though, watch them. You won't regret it. Both fantastic movies with breath-taking visuals.
Also agreeing with Grave of the Fireflies, one of the saddest things ever.
