Noticed you mention Nagi No Asakura and Glasslip so I have to throw in Hanasaku Iroha.
I haven't actually got to it, but Tari Tari was also done by the same studio and seems to have a similar feel:

Gotta second Imperator_DK's recommendation of Spice & Wolf, if you liked SAO, I think this would be right up your alley.

Not a hint of fan service, needless violence, or harem in the whole series. Just straight up, serious anime. It's insanely hard to find stuff like it.

It also has an absolutely superb english dub.

Another one you might like is Last Exile. I've only watched the first episode, but from what I've read about it, it seems to be what you're looking for.

You'd probably wanna stay away from the english dub on this one...It's quite 'meh'.

Honestly OP, based on your preferences you really need to watch anything from Satoshi Kon. That's actually right up your ally.

Otherwise, I'm repeating the recommendations for Mushishi, Gankutsuou, Baccano, Shiki, and Wolf's Rain.
I'm also going to suggest Wolf Children, Princess TuTu, and Studio Ghilbi films too, even if they don't quite fit your specifications for mystery or philosophical.

I have already watched Spice and Wolf, both seasons of it. I didn't place it on my list because I didn't enjoy as much as I did others.

I've heard good things about Kikaider the animation. It mostly deals with self discovery, what it means to be human and how to deal with the more destructive impulses of mankind.

I'm not sure what "moe" is in regards to anime, as I'm not a huge anime fan for the most part.

But Attack on Titan doesn't have a harem, or fanservice that I can recall.

So maybe try that one? *shrugs*

Shiiit, that's a long list, and a lot of shows i like are in there, so kudos for that
I recommend watching:

-Seirei no Moribito:It's about a female bodyguard called Balsa, a bunch of people died back in the day thanks to her, so she's looking to make up for it by saving an equal number of people, which is why she took up bodyguarding

She's down to her last one, and the queen tasks her to guard her son, Prince Chagum, from the king's assassins, since there is a prophecy that says he has a water demon's egg inside him and he's going to fuck shit up if he continues to live
It has great action scenes with very good choreography, great characters and is a very good show all around, and it is so devoid of fanservice that there is a hot springs scene at one point and nothing is shown, since the characters are wearing clothes meant to be worn at a hot spring, also one of the 2 is an old woman
I should also mention that Balsa is a very well done badass character, she can kick lots of ass, but she's not indestructible

-The Kara no Kyoukai movies(7 in total, each lasting 1-2 hours for the longer ones)
To be honest, i have no idea how to describe this one, so i'm just going to copy the plot from Wikipedia
"Mikiya Kokutō becomes intrigued by the mysterious series of violent deaths occurring in his town and Shiki Ryōgi, a beautiful but unsociable girl. As he tries to become closer to Shiki, he realizes that Shiki is connected to the mysterious deaths and that the supernatural forces involved with both could kill him. It is revealed that in Shiki's family, certain members of her family possess two distinct personalities, both aware and conscious of one another, but possessing different qualities. The dual consciousness, and Shiki's upbringing as a demon hunter, has caused her to reject other human beings.

However, upon meeting Mikiya, she gradually finds happiness through their relationship and a schism develops between her two personalities. As a result, she winds up in a traffic accident and is left in a coma for two years. When she awakens, she finds herself unable to connect her past memories to her current identity. Reunited with Mikiya, now employed as an investigator for Tōko Aozaki, Shiki assists Tōko's detective agency, Garan no Dou, whenever combat is required, while struggling to come to terms with her identity."

I should mention that they are really slow paced, really subtle and confusing(especially the 5th), and any scenes with nudity are all there to set the tone(generally dark), not to give you a boner, they are also pretty philosophical so you might like them
Also, it has some really good characters, i am particularly fond of Shiki and Touko

I's by the same guy that did Durarara, and from what i hear it's Durarara's spiritual prequel
I would describe it as a story about bunch of immortal gangsters that are made of paper mache duking it out, it's pretty good
If you watch it, watch the dub as it is quite good

-Gosick
It's about a japanese guy called Kazuya Kujo that transferred to a new school in what i assume is england, he explores his school a bit and finds a really smart loli that gets bored easily called Victorique, he has really bad luck and he stumbles upon a lot of murders, so Victorique ends up solving them
If you end up seeing it, i should mention that like Riyoga says, the show is more about the characters than the mysteries, the mysteries are mostly there to develop the characters and it seems a lot of people didn't like the mysteries and left

While there is some cuteness involved, it isn't the focus of the show so i think it's okay

Ew, God no. Chaika has fanservice up the butt. All the girls are invariably dressed half naked with open cleavage or miniskirts. The characters have very little depth and little chemistry interacting with one another.

Watch Fist of the North Star. The soundtrack is amazing and it's pure manliness starring a cartoon version of Bruce Lee making bad guys explode with his fists.

NOOOOoooooo. "I don't have many friends" is exactly what I am trying to avoid. Meat alone is responsible for 70 percent of the ecchi and sex jokes. Kokoro Connect is mentioned because it has/is psychological.

I've watched Eden of the East, it isn't mentioned because I didn't enjoy it as much as other titles. Can't get into Afro Samurai for whatever reason, Shin Chan might be something I watch if I need to laugh though I don't usually want to laugh. Dropped Baccano because I was getting bored with it. Finished MOnster, will proceed to watch RahXephon. I really want to get into .hack, but for some reason I keep wanting it to be SAO.
Why would you want anything to be SAO? That show was overloaded with fetishes and fanservice. The characters are cardboard cutouts, the main protagonist is a trasparent Mary Sue with little in the way of character or personal vices, a horribly shallow and cringe inducing romance subplot, and the action boils down to characters cutting up bad guys with glowing swords. Worst of all is that it takes itself too seriously, and the only comedy it has takes form in typical overused anime cliches.

*sigh* I'm just baffled at how popular it is. Zankyou no Terror (the newest anime of the season) has only a few views shy of a million, whereas the newest season of Sword Art Online has over 4 million views and perfect ratings.

Initially my post was just going to point out that SAO had fanservice but the more I remember from that show start to finish the more it bothered me.

Yeah, I can understand that. I just choose to focus on what I enjoy rather than what others enjoy. I don't like telling people they're wrong for enjoying something that, when you think about it, is pretty harmless. It makes me feel like a dick, and it wastes my time.

As for the Zankyou no Terror / SAO II thing, ZoT is a new, original anime, so it's not gonna have the same numbers as a second season of an anime that already had a pretty big fanbase even before the anime came out. Word of mouth is what may bring in more views.

And as for SAO, I thought it was entertaining. Not great, but nowhere near shit, especially compared to some stuff I've seen. I can have genuine fun with SAO even with it's flaws, which don't bother me nearly as much as it does others.

The new show from Ken Watanabe (The guy who made Cowboy Bebop) Terror in Resonance sounds like it might be what you are after. Its about these teenagers who commit terrorist acts (but do everything to ensure minimal injury and 0 fatalities)and a girl at their school who gets accidentally tied up with them. Rather a disturbing subject matter, but it is done quite well. And so far there has been 0 fan-service, a nice breath of fresh air considering the last thing I watched was No Game No Life.

I haven't seen anybody recommend Berserk, pretty much one of the best Dark Fantasy series alongside Claymore and Ubel Blatt(the latter doesn't have an anime adaptation). There are two adaptations, a 25 episode anime that was released back in the 90s and a film trilogy from 2012-2013 that covers the same events. A word of caution if you decide to watch this series though. This is one of the most cynical and brutal series I've ever seen. It surpasses Game of Thrones by a good mile in that regard. The last episode is terrifying to sit through. Grimdark
