What are some sad moments that really get to you in games, for me it's these:

Kingdom Hearts 2: When Roxas see's Sora asleep and realizes he's a nobody. That moment always got to me probably more then anything else.

Half Life 2 Epi 2: The ending.

FF7: You all know

Resistence 2: A man and his kid (Twin Falls level)

I've said it before and I'll say it again. The only sorrrow I've felt over a game is when my dog died in Fable 2. I was all,"No Comrade! Damn you Lucien!" *Preceeds to tap Y as fast as possible. Lucien died and I felt unsatisfied.

The dog's death would be tragic to me, but I got him back 5 minutes later so that moment lost it emotion

That moment was definitely depressing. But you can't be too sad, considering it's immediately followed by a happy-go-lucky reconciliation of the old heroes that I can't help but think was a tad bit awkward.

When the fourth generation of Pokémon clones was created.
Third was bad enough, but at least it had some memorably awesome Pokémon. But fourth had Bidoof.

Idk personally as a character I really liked Roxas, and that quote he said to Sora I still think about to this day.

Fable 2: when that bastard shot my dog instead of me
I should really have taken the time to subtarget a groinshot for that during the end.
Although I wasn't so much sad as outraged.

Oh, let me think...
...
Yeah, I can't think of anything right now, which is odd when you look at the amount of games I've played. I must've felt sad over at least one of them... I've got a vague memory of feeling sad over Kingdom Hearts, but I've no idea of why.

Hrm.... I'd have to go with the ending of Shadows of the Colossus, I had really connected with our silent protagonist. Besides that I suppose Emma's death in MGS2, it's mostly a "She was a good kid, shame she had to die." and the frustration of being handed a typical rescue the hostage scenario and not being able to save the hostage.

The end of HL2 ep:2 made me cry a bit, actually. That was really sad.

When Sgt. Johnson dies in Halo 3

Really made me sad.
That always got me down... He was such a pillar of the series. At least they did the scene really well.

The ending was quite bittersweet as well. Since almost everybody bit the dust by the end, it gave me many mixed emotions.
