I havent played many games with sad endings but I found Red Dead Redemption had a pretty sad conclusion... and I loved it.

The ending of Star Fox 64
The NEW ending of Mass Effect 3

Knights of the Old Republic

I got the bad ending :( Oh and just knowing game was over was sad enough

I'm sure I have more, just not off the top of my head.

Duke Nukem Forever, many tears were shed that day.

Not sure how people found Lost Odyssey sad, for that you'd have to get emotionally invested in the characters and I'm fairly sure in this case it's physically impossible. That'd be like falling in love with a block of concrete with googly eyes...

For me, it actually Samurai Warriors 2, and Xtreme Legends...I know KOEI games don't have great writing, but I'm a sucker for romaces, and the endings of Oichi's and Katsuie's stories were tragic...Oichi's because her husband dies in her arms, and Katsuie's because he finally realises that his age has passed, and that the world doesn't have any use for him any more, so he sets his castle on fire and burns to death while his closest friend pleads with him to reconsider...They were quite sad.
Not played either of those, but from my experience of Dynasty warriors trying to imagine someone getting upset over those characters made me smirk. Ah the voice acting...

The only games that have made me cry are inFamous 2 and Portal 2.
*SPOILERS AHEAD, ETC. ETC. BLAH BLAH BLAH SPOILERS LOOK AWAY!*

inFamous 2: Pretty self explanatory.
Portal 2: It wasn't Wheatley's fault! IT WASN'T HIS FAAAULLTT!

Most of the ones I'd say are already taken. Still got Breath of Fire 3 though.

Even completely ignoring all scenes involving Rei and Teepo:

-The first boss is a Chimera who was stealing grain from the nearby farm town and leaving it in its nest, not realizing its children were already dead from hunger (takes place when poor harvest is causing a food shortage for everyone, not just animals). It demonstrates amazing resilience through several fights before finally slowing down and dying right in front of its nest, where you find the dead hatchlings.
-You help a plant mutant commit assisted suicide once he realizes what he is, then he entrusts you with his son.
-One of the harder bosses towards the end of the first chapter is a Dragon clan survivor who believes your companion Garr is going to sacrifice you when you reach your destination. Problem is, he's so old and decrepit he comes across as threatening when he summons his dragon helpers. So you kill him.
-Kid Ryu's crying animation.

The beginning of that, 3 time I've played that game and I've never once taken the other option
I prefer the Restoration option, but they both look pretty equal. I do agree that it's a pretty emotional game, and i love it so.

GTA IV (the ending one gets for making the deal)
Having previously completed it, taking the "revenge" option, I thought that there was only one ending
I thought I was PREPARED

I'd say both endings were sad, it's difficult to choose which is moreso.
Your cousin, Roman dies, girl of your dreams refuses to talk to you.
Girl of your dreams dies.
Both are equally distressing for Niko, quite a harsh way to end the game, but fitting for the tone.

Along with the ending to this, Red Dead Redemption, and LA Noire, there seems to be a common theme occuring in modern Rockstar games. (yes, I know they didn't develop LA Noire, they just published it. No need for any one to remind me.)

That game actually got me to cry, which no game or movie has done before.

Ninja'd! What's great is that it's at the same time a very funny game. Amazing piece of art. Everyone should play it!
