Enterprise is a given.

Going back every new generation of ship has had one named Enterprise. There is even a probe sent out called the enterprise. That's why Roddenberry chose the name in the first place.

Enterprise and Columbia are the obvious choices. Dreadnought would also no doubt be appropriate, it being the name of the most revolutionary naval ship ever built. Hermes was also a revolutionary ship, being the first purpose-built aircraft carrier and the design from which all others were born, but the name doesn't quite fit with space exploration.

National Personification names would also be appropriate if the ships were built by specific countries rather than by a united Earth; Columbia or Liberty for the USA, Britannia for the UK, and so on.

They would probably be named something by a NASA/ESA committee. This was how the Ranger, Surveyor, Apollo, Voyager, Viking, Mariner and Pathfinder programs all were named. The Mars rovers Spirit and Opportunity however were named by an international essay competition.

Fair game for naming conventions are anything of old myth associated with ancient astronomy, cool modern science buzzwords like Millennium, or contrived [http://en.wikipedia.org/wiki/MESSENGER] retronyms [http://en.wikipedia.org/wiki/C.O.L.B.E.R.T.].

I really like your thinking here. The myriad of human cultures have generated a lot of mythical stories and characters, and I would imagine that each story is somewhat unique to its home culture.
