GlaDos from Portal. Not really a secondary character given that she's the main antagonist, but given that the film industry rates everyone except the main protagonist as "supporting" characters, I feel validated all the same.
I would also like to play through the adventure Luigi had in Paper Mario 2, and a proper game with Zelda as the main character.

Playing as any gym leader from the Pokemon games. I'd like to play as Sabrina... or Blane. Gym leaders in Pokemon could perhaps have their own games. Other than that, having a game based on Mia or Ivan from Golden Sun, their upbringing and such, would be quite nice, I feel.
