Final Fantasy X, when you finally reach Zanarkand & that amazingly sad music starts up & Tidus realises what's going to happen. It slays me.

Most definitely when i was playing pokemon heartgold a shiny graveler appeared, and then it went all al-Queda on my ass and used self destruct ;(

The end of Call of Duty 4 because Gaz died and he was the coolest guy in that game, also the nuke scene.

The end of Modern Warfare 2 was also depressing upon realizing I just wasted 6-8 hours playing a horrible game. Multiplayer isn't too bad though.

Made even worse by the books. I've been reading them to keep my fix of the series, but the last couple were utter shit. They finally caught up to the end of the game, but are now hardly mentioned in it. If the next book in the series doesn't redeem it by making Delta squad play a heavy role and by actually giving some closure and moving past a few plot points, I am giving up on the series.

Now, on topic. While there was Republic Commando, I have to say a lot of moments from FFX and Kingdom Hearts. Both had quite a few moments that tugged me and made me go 'Damn'.

Also, the middle and end of Far Cry 2. That game's ending made me literally feel like I was the world's biggest asshole, and made me feel horrible for it.

Mine is not in game but it is game related. I was heartbroken the day I found out Tony Jay died. He played the voice of the elder god in the Legacy of Kain series. One of my favorite voice actors and played a major role, they can't continue the series without him.

The last third of Red Dead Redemption had this air of dread over the whole thing. It was the most atmospheric part of a game I've ever played, with the possible exception of Bioshock.

Also it was amazing. And seriously depressing. Go play it.

Why didn't you just say Heavy Rain? We would have accepted that answer. "inb4 Heavy Rain" is just a way of saying "Heavy Rain had a depressing ending" so why not just say that?

OP: I would have to say FFX. When I beat it, that was the closest I ever came to crying in a game.

Poor sev. I wish I could find out what happened to him. Easily one of the best characters in RC aswell.

Pretty much all of the "real" endings to Silent Hill 2.

In Silent Hill 3 when Heather sees that Harry was killed.

But the true winner here is the end of Shadow of the Colossus. Never has a game touched my emotions in the same way that game did.

Majora's Mask: reuniting Kaifei with Anju.

For those that don't know, the basic story of MM is that the moon will crash into Termina in 3 days, killing everybody. You have the power to go back in time 3 days as much as you want (like Groundhog day). Now, there are a lot of sidequests, but the biggest one is to reunite Kafei with his fiancee Anju. If you do this quest (which takes all three days and requires you to be on time for everything relevant), then they get reunited just a minute before the moon comes to kill you all. After re-trying countless times, I did it and got the reward.

I then had to play the song of time and go back to the past. I still had my reward, but Kafei and Anju were apart once again. Nothing you do to help these people will ever benefit them for more than a few days, at best.

The whole game was filled with emotion; there was the postman that vowed to do his job. His job was to deliver the city's mail, and he did it. The mayor never told him to leave the city when the moon was coming down, so he stayed there, praying for a message to come allowing him to leave.

Or the deku butler that lost his son. Later, you see a gnarled old tree. Upon closer inspection, you can see that it is an old, deformed dead deku (it is rumored that the deku mask you get contains the soul of the son; the skullkid killed him to torment you). After you beat the game, you see the butler crying over the remains of his son.
