I know you're about to yell Snake and Sonic at me, but Nintendo owns the rights to Twin Snakes as well as a certain amount of Sonic.
I think only Capcom characters are the only third party characters that have been announced as a possibility.
You could say that Sony owns part of Metal Gear, but it doesn't.
As for MGS: TS, Nintendo was a co-publisher in that. Thus, they did own some rights. Sony has no rights with Snake as they've never been a publishing partner. Plus, Sakurai and Kojima have always been bros.
