Have you ever played a game and not wanted to kill the villain? (If yes what villain) mine would be Levail from Fire Emblem Radiant Dawn, He was a man of chivalry and the paragon of kindness but the game
Kills him off even if you don't kill him
SO what's your villain you never wanted to kill?

Maiden Astraea from Demon's Souls.

When you consider that you
invaded her home, and slaughtered her protector who wanted nothing more than to see her safe
you really feel like the bad guy.

Dimentio from Super Paper Mario, I had a lot of fun with that character.
Mewtwo in Pokemon Stadium. At the time, Mewtwo was one of my favorite Pokemon, and I didn't want to beat on him.

I think the term you're looking for here is 'antagonist'. Villains have to be evil; antagonists are just on the opposing side.

That being said, I hated killing Shinatama in Oni (a game, by the way, which all of you should play). Basically, she's an android that is life-bonded to you, only to be captured by your enemies and used against you. That was a tear-jerker.

Rundas, Ghor and Gandrayda in Metroid Prime 3 Corruption. They were good guys, but possessed by the enemy, and you had to kill them. The whole time I fought them, I just kept thinking "Don't make me do this, please". Especially Rundas, he kicked untold amounts of ass.
Seconded on Rundas. He did kick ass.

Lloyd and Marta in Tales of Symphonia: Dawn of the New World.

Thankfully, for the good ending, you're not supposed to win. However, I also didn't want to kill Richter, because really, he wasn't evil, and without him, Emil would have always been that pansy-ass character. Luckily, he wasn't killed, just defeated.

Also, Kratos/Zelos in the original Tales of Symphonia. I didn't want to kill Kratos because I didn't feel as if he deserved to die. And Zelos because, well, Zelos was my favorite character. Luckily, Kratos doesn't die, and Zelos' death is not canon, so it all worked out.

General Knoxx and Mr. Shank from Borderlands DLC. They are too funny to die by my hands.... but not SMG.

I remember seeing the ad for that game in gamepro. I think I'm gonna have a hard time choosing between buying a PS2 or a Saturn again. In related news even though this wasn't a game I didn't want the Joker to die in TDK. If you haven't seen the movie by now then die

Jill's father in Fire Emblem: Path of Radiance

And not bosses, but I feel bad about killing the Aptonoths in Monster Hunter Tri... they don't fight back! They just eat their grass then BAM! Big ass hammer breaks them.

Xion. She's your best friend throughout the game and you have to kill her for the greater good... that's probably the most fucked up thing I've ever seen in a game.

EDIT: It's also one of the most emotional experiences I've ever felt in a game. Yes, the following scene did bring me to tears.
