Any Boss is my enemy and if they stand in my way, they must pay.

Wait never mind

Xion. She's your best friend throughout the game and you have to kill her for the greater good... that's probably the most fucked up thing I've ever seen in a game.

Well I don't know if it counts but Justice from Dragon Age Origins Awakening. He turned on me because I allied myself with the architect.

And isn't it always the case with the final bosses in the Tales of series? In the two games I played the main villain just wanted to help his homeworld

I concur, as well as the Beauties. Hence why I did in each of them with non-lethals. Instead of watching them die, Snake just watches them . . . um . . . pass out? it's kinda creepy and akward, but hey, at least they have a chance at life right?

Aside from that the only ones I can think of are some of the Collosi. There's more than a few that aren't even concerned with you untill you start fucking with them. Especially the first one . . . he doesn't even know you're THERE untill you stab him in the leg and knock him down. I hated killing them . . . but I felt the path being taken was rightious enough that it was a worthy price to pay.

I'm going to join the Symphonia chorus and say Kratos Aurion.

Thankfully, Lloyd is generally too idealistic to "kill" most of the characters in the game.

Zelos would be a better candidate in a way though, since in a non-canon playthrough, if you make him dislike Lloyd enough... well, you find out.

The Colossi in Shadow of the Colossus.

Those magnificent beasts were just minding their own business, just chillin'. And here comes you and you just kill them all...

Whether or not the ends justify the means was/is up to you.

Rundas, Ghor and Gandrayda in Metroid Prime 3 Corruption. They were good guys, but possessed by the enemy, and you had to kill them. The whole time I fought them, I just kept thinking "Don't make me do this, please". Especially Rundas, he kicked untold amounts of ass.
Rundas was a pimp among pimps.

I think the term you're looking for here is 'antagonist'. Villains have to be evil; antagonists are just on the opposing side.

That being said, I hated killing Shinatama in Oni (a game, by the way, which all of you should play). Basically, she's an android that is life-bonded to you, only to be captured by your enemies and used against you. That was a tear-jerker.
I remember that. That made me very, very sad :'(

Max Payne 2

Vladamir Lem was my favorite character in the series. He was also Max's friend. I was hoping we could've just had a chat and resolved our differences before things got too out of hand. Instead Max goes into his nightclub guns ablazing. Then Vlad he kills a bunch of people, shoots Max in the head and kills the love of Max's life.

Zalbag Beoulve from Final Fantasy Tactics, the only one of Ramza's brothers that I liked, the one who came to his senses when he realize the intentions of Dycedarg were corrupt. A shame he had to die, and a shame you had to kill his possessed body.

In Jedi Academy

Kyle Katarn if you go darkside
Though you don't actually kill him, given that he's the Star Wars version of god, you can't kill him. The fight ends with you retreating.
