Personal favorite was him as Mutant Lieutenant to the Master in Fallout 1, but yeah, he was great. Baritone voice like malevolent chocolate sauce. Wonderful. :)

While I prefer the Richard Grey / I'mma grow onto an Overseer chair / Mutie 4 life "Master", I enjoyed the Master in the old Dr. Who's (Tom Baker era) and watched a lot of Gargoyles, too. Great stuff. I think my favorite example of David Xanatos doing his Xanatos gambit was the episode where his timetravelling wedding with Fox let him follow instructions he'd written to himself to entrust a medieval Illuminatist / Templar to safeguard and ultimately deliver an ancient coin to his younger self in present day, which he sold as an antique to generate the capital to build his empire. Gargoyles was a great series... *sigh*

Even though he's a precisely 1 note character with a total of about 5 dialouge options, Frank Horrigan made a strong impression. Curt, intimidating and ruthless.

He betrayed Takhisis to gain a chance to kill the only mage who could possibly be more powerfull than him.
"Later" he lured Takhisis into the real world and killed her, gaining her place as god.
He then proceeds to kill every single god, lay waste to the world and ultimately ending it.
All while keeping his former teacher (I don't know a better word here...) alive to witness the destruction of the world so he would have his revenge on him.
Well you could argue, that he isn't a villain all the time... Or that this all was reverted, but still!

edit: Since I don't think he is well known, he is a character in the dragonlance universe.

I really like the Khan from "Star Trek: Into Darkness".
Benedict Cumberbatch (which is an incredibly fun name to say) just does one hell of a job here portraying the guy and he really is an incredible supervillain in this incarnation.
The movie is really good by the way, go see it.

From comics: Harvey "Two-Face" Dent. Perfect mixture of tragedy and obsessive, villainous mania. The whole "Long Halloween" storyline gave me a huge appreciation for the character. I even have a two-sided suit in my wardrobe.

The Penguin. Love his affectations, his obsessions, his blustery manner of getting things done.

Brainiac 1.0. Have to love an A.I. supervillain, one who can transfer his mind between bodies, and can simultaneously control tiny nanobots and giant, skyscraper-size skull-ships. What absolutely clinched it for me was "Whatever Happened to the Man of Tomorrow", in which Brainiac's head-unit grafted itself onto Lex Luthor and controlled his mind. After a while, Lex managed to splutter out "Kill me", and the request was granted... but minutes later, Brainiac started to force electrical impulses through Luthor's corpse, forcing it to move and continue to host the head-unit. Macabre and fantastic.

From books:

HAL. Absolutely love the character. An onboard computer with a vast intellect and what is possibly the robotic equivalent of a personality disorder? Perfect. In 2010 he's no reprogrammed by his creator and seemingly "rehabilitated", but I'll have to see where the series goes.

Roose Bolton. I despise him for what he's done, but I love the image: nearly pure-white eyes, a voice barely above a whisper, lying on his bed letting leeches "thin" his blood. Creepy as hell. He's the only one on this list that I actually feel hatred towards, though, and the only one I'll be pleased to see perish.

I'm going to go with the Meta/Agent Maine from Red vs. Blue. While the first 5 seasons, the Blood Gulch Chronicles, were Red vs. Blue's Golden Years, the Recollection Series and Project Freelancer Seasons (Specifically Seasons 6 - 8 and 9 - 10 respectively), had some real appeal, particularly since they added some quality CGI animation to the series, but also because of a kickass villain.

The Meta never speaks, he does (Disregarding the fact he lost the ability to talk). He has no elaborate diabolical plans that you can foil, just a single goal. He could be likened to a nigh unstoppable force of nature that just tramples over everything in its way, with cybernetic abilities and A.I. fragments to control them, making him truly formidable. Add to that how ruthless he is, and the fact that he is a real survivor, make him a fucking awesome villain if you ask me.

Oh, and a list of wounds that he sustained within the course of 5 minutes that he survived:

1 Sniper Round to the chest.

10 Pistol Rounds to the throat.

Hit by a speeding truck.

And fell off of a freeway overpass.

All pretty much immediately following one another. It took getting hit by that aforementioned truck to take the fight out of him at the time. Bad. Ass.

Much later, he manages to survive several more gunshots, a massive explosion inside of a Warthog, being stabbed by both a combat knife, and then an Energy Sword, before being pulled off of a cliff to his 'death'. I'm reasonably certain that he somehow managed to survive that too.

Loki. Both the classic mythological version and the comic/movie version.

Complex, tragic, charismatic, powerful, cunning, constantly walks the line between good and evil. He has all the marks of a great villain. He's unpredictable, sometimes he does things for the evilolz, and sometimes because he genuinely thinks he's doing the right thing. You can sympathize with him at times, which is something a lot of villains lack; a truly frightening villain is someone you can see parts of yourself in, and maybe find yourself rooting for.

he does have times when you think he goes back to being a bad guy for his own reasons and the naked apron alliance was always fun

Has to be Kefka. Not only does he actually SUCCEED in destroying the world, he also LITERALLY becomes a God. He is the only villain I can think of who actually succeeds in what he wants to do. Sure he still loses at the end of the day, but he went out like a god damn champ.

Agreed to many already pointed out, especially Lex Luthor and Magneto.

Another one that comes to mind is Grand Admiral Thrawn from the Timothy Zhan Star Wars novels. A calm, collected, frighteningly effective tactical and military genius who could anticipate an enemy's moves through the art and culture of their species. No other villain from the Star Wars extended universe novels came close to being half as good as Thrawn.

Which also reminds of the Operative from Serenity, who shared some of that calm effectiveness, though with a touch of fanaticism for the cause, that what he did was good and justified.

Bill, the antagonist of Quentin Tarantino's Kill Bill, is a perfect villain because he's only a villain by a matter of perspective(wishes of homicide against him form the title of the fucking movie). His actions are every bit as justifiable as the heroine's(which is to say not at all) and both he and she present a lovely grey area where the moral high ground can be claimed by absolutely bloody no one. Boring, one-dimensional characters like Kefka Palazzo and Joker who just "want to watch the world burn" lack the necessary substance to even qualify as people, really. They could just as easily be replaced by a tornado that laughs like a five-year-old. A truly excellent antagonist presents a train of logic that people can follow to the point where their very definition of morality is quickly called into question. Just look at how much better Saren Arterius and Loghain Mac Tir are as antagonists than, say, Ganondorf or Doomsday.

I would have to say joker cause even though for just some psycho with a creepy grin and make-up, he more than makes up for it with destruction and death.

Oh and also I would have to say Thanos because any being that can take on the entire marvel universe is someone to be feared.

How could anyone forget the Red Skull? This is the guy who killed Captain America, after all. Sure, Cap's feeling much better now, but the Skull still killed him. You could argue that Sharon Carter pulled the trigger, but all that happened because of the Red Skull. The Joker isn't man enough to kill Batman. If Lex Luthor were as smart as he claims to be, he'd have Superman's cape in his trophy room, but he doesn't. No "super" villain can claim a victory like that, even though it was temporary, other than the Red Skull.
Besides, the guy's a Nazi rat-bastard. That alone should earn him some recognition.
