So yeah, spoilers ahead. As a courtesy, I'll still put them in tags, so read at your own peril.
I thought two of the easter eggs were rather clever.

The first one was Bane's reference to Red Hood. When he attacked the stock exchange he wore a red helmet and motorcycle gear, just like Jason Todd. Pretty sneaky for people not in on the know,

The second one was more of a blink and you'll miss it. The Gotham City football team is called the Rogues.

Rogues Gallery. Haha.

This one isn't really an easter egg, but John Blake, sounds a lot like Tim Drake, don't ya think?

Anyways, those are the two I caught. Anyone catch some others?

Oh I remembered another reference.
When Blake was asked about the Sewer, he said some of the cops asked him if he'd seen any giant alligators. Possible Killer Cros reference?

There was a character named Bane. There's a character in the comics with the same name. The appearance of the Batman character is also a reference to a similar character from the film The Dark Knight, which was coincidentally also directed by Christopher Nolan

Very funny, but I am talking about tidbits that the average movie goer might have missed.

The football team was a nice touch, but the Red Hood reference is a bit of a stretch

The back breaking scene was identical to Knightfall. Not really an easter egg, but a nice touch anyway.

Well the film takes wholesale from both Knightfall and No Man's Land.

When selena was at the charity ball, she had cat ears. When she is in full costume, her goggles were placed up on her head when not in use, and look like cat ears from behind and front.

Insignificant, but i thought it was cute.

Basically rewatch the film and look at Bane's go to henchman he is Deadshot if you listen to the gun shot clips of him is the same as Arkham City he even has sniper rifle bullets on his jacket

The scene where he's being chased by the police at the beginning. The dialogue between the older and younger cops is taken straight from DK returns

I surprised no one has mentioned this, but
In the animated series, Roland Daggett runs a rival corporation called Daggett Industries. In the movie, there's a character named John Daggett running a rival company and using Bane to take Wayne Enterprises down.

The Scarecrow being back and helping Bane, with the pieces of straw sticking out of his suit, was a nice touch.

Also, not really an Easter egg, but did anyone else notice that the dude who captures Bane at the very beginning without realising it was Littlefinger from Game of Thrones?

The Killer Croc reference was great too.

I'm sad because I just know that if Heath Ledger were still around, Nolan would have had him be the judge of that courtroom

Not a batman reference but I loved the bit with Christopher Judge from Stargate in it.Apparently they had to juggle his scenes around because he's 6foot 4 inches and built like a tank so when he was standing beside Bane he made him look a lot less threatening.

Dr Crane/Scarecrow wasn't really an Easter egg as such, I think, but it was brilliant nonetheless - although the stitching in his arm was. I did love that little cameo.
Also, obviously, Joseph Gordon Levitt's character being called Robin, and then (assumingly) taking up the mantle.

Yes I noticed littlefinger he's a big actor in Ireland. Also in Batman Begins when the gas is released Rachel Dawes protects a small boy from a mob of thugs. That boy was Joffrey, another Irishman. I was quite surprised by Scarecrows appearance. Once again Irish fella

Still not sure why he was the one at the head of the court. Honestly its a shame heath ledger died because that part would of been perfect for the Joker, and it would of been a reference to one of the best episodes of BTAS

Also I caught the Red Hood and Croc references but can someone fill me in on the line Movie Bob mentioned taken directly from Kingdom Come?

I'm surprised no one mentioned...
When Alfred was concerned about Bruce "wanting" to go back to being batman he says something like "I wouldn't mind if even ended up with a Chimp as long as it wasn't you dying here"
As a reference to Detective Chimp [link]http://en.wikipedia.org/wiki/Detective_Chimp[/link]

Granted I only knew that because of Batman: The Brave and the Bold. I miss that show.
