Actually, protagonist only means 'primary character', and deuteragonist is secondary character. Antagonist is the main character opposing the primary one. So a protagonist and antagonist don't necessarily mean 'good' and 'evil' respectively, they're simply the main character and their foe. Sometimes 'good' and 'bad' can be subjective, like in Death Note, Light is the protagonist and L is the first main antagonist, but it's a matter of opinion on who is good or evil. Or in Doctor Horrible, where the protagonist (the title character) is arguably the villain, being an evil mad scientist and whatnot.
