Back to the topic, I'd have to say that Nathan Hale is the biggest badass in the Resistance series because he takes down the entire Chimera network in Britain and manages to deliver a nuke to the main Chimeran fleet over the Gulf of Mexico. Too bad he turned at the end of Reistance 2.
As an XBox 360 owner, Resistance is a series I'm very jealous of. I played bits and pieces of the first game's campaign and had a blast. You still don't hear much about it, I feel like it doesn't get the exclusive respect it deserves. It sounds like you enjoyed the second game's campaign, is it good? I have a good friend with a PS3, I talked him into getting the first one, I can try to talk him into getting 2, lol.
The sigle player campaign is pretty damn awesome. It jumps around the continental U.S. and Iceland quite a bit and there some interesting bosses. It's definitely a worthy sequel. You really should talk your friend into getting 2 because it is a great experience.

Prototype: Alex Mercer is far from the most 'badass' character in the game. He does however win the award for biggest jackass. Remorselessly mowing down civilians left and right who are just trying to go about their daily grind to keep themselves sane as the world descends into hell around them.

in keeping with the idea of the OP that the main character isn't the biggest badass. I've devised my own small list:
Halo- Sgt. Johnson
Half Life 2- d0g
Gears of War- Cole
GTA: San Andreas- Woozie
Batman- Bane
WoW- Leroy Jenkins
Now breaking away from the list:
Kratos, Commander Shepard, Sam Fisher, Altair&Ezio, Alex Mercer, Max Payne, Lynch, John Marston.

It's always been my personal belief that the biggest badass in anything is never the main character. He/she may be a main character, but never the main character. To run down examples off the top of my head --

Rurouni Kenshin - Hajime Saito,

Dragon Ball Z - Heavily debatable, but for being consistently badass, gonna have to go with Vegeta,

Yu-Gi-Oh! - Seto Kaiba,

Full Metal Alchemist - Again heavily debatable, but I'm going with Pride/Fuhrer King Bradley

EDIT: Syphon Filter - Anton Girdeux

Mega Man - Proto Man

Kirby - Meta Knight

Zelda - Sheik

Batman - Deadshot

Spider Man - Venom (or Carnage)

Now I've been trying to think of exceptions for this rule, but I'm drawing a blank. How about you guy/gals?

EDIT: OP has been edited so all the examples aren't nothing but anime. That was a tad narrow-mined of me. I'd also like to add that this rule has been extensively shot down, but new responses are still welcome.
I think about half the ones you just mentioned I would argue that the main character IS the most badass
