Mass Effect DLC, Bring Down the Sky.

There's a terrorist who has been mercilessly gunning down and torturing civilians for the past half an hour of gameplay and is about to send an asteroid into a human colony. I get to the quasi-"final boss" area prepared to put a bullet in his skull for each of his murders.

And then he pulls out a detonator, which he will use to kill all of the remaining civilians on the asteroid if I don't let him go.

The ending of Persona 4 naturally. It's already been explained so i'll go on to my second which is...

The final battle in Phoenix Wright T&T, for the first time ever Phoenix is 100% confident that he's gonna win (hopefully this transfers to the player too) and the old Cornered theme from the very first AA game gets a remix to mark the occasion. It also marks the fact that he no longer needs to depend on Mia's help, he's basically on par if not better than her now.

It's a lot more epic than it sounds.

Ending of Portal 2, no doubt!!!
Its was so beautiful with all the turrets singing (I admit that I had a tear in my eye) and you get the companion cube back... I mean, if that doesent get you emotional I dont know what does:p

On second place is the ending in SC2:WoL when Raynor carries Kerrigan out of the Zerg Hive in to the sunlight and just keeps goin with Kerrigan cudling up in to his arms. It gave me this warm and fuzzy kinda feeling... I kinda liked it:)

I was a mage female romancing Alistair, I refused Morrigan, fully prepared to make the sacrifice...

If you know what I'm talking about, you know how well it ended.

I couldn't sleep, I was an emotional wreck for days.

Red Dead Redemption springs to mind.
Even though I had the ending spoiled for me, it was still very sad. R* did a fantastic job of making John a believable character. I didn't like the fact you play as Jack afterwards, though.

I was about to make the ultimate sacrifice when Alistair started some goddamn dialogue. At the time, I thought, what could you possibly have to say right now, I really need to kill this Archdemon. Not to mention he dumped my mage because I made him king and he couldn't marry someone who wasn't a noble. And wasn't up for anything on the side. So he says he wants to sacrifice himself so that my mage could live. I think I picked the dialogue option, "Wait, this is crazy!" And he said it was, "The sanest thing I've ever done." And then they kissed and baawwww. And then he died.
And I didn't get the Ultimate Sacrifice achievement. But that was probably the most moved I've ever been by a video game. You're always the one to make the sacrifices, the one who saves the day. I don't know. It made the experience a lot more "real."

Well, I romanced Anders. He was great in Awakening, and I still love his character despite all the changes (some of them worse than others). I thought the trials he had with Justice -- and, I guess, the nature of justice -- were really interesting. And Anders in Awakening was the one who really made me think about the oppression of mages in the Dragon Age world. So I was on board with "freeing" them in Kirkwall and all. Then he blackmailed my character into helping him plant a bomb and blew up a building with (I'm assuming) lots of innocent people inside. It was rough. I couldn't bring myself to kill him, though, and I doubt a Hawke who romanced him would find it that easy to do so. I also didn't want to kill off my party's healer. Still, it hurt seeing a character that I'd interacted with for so long go through so much. I mean, he starts out in Awakening as a lighthearted snarky fellow and ends up ready to die/kill himself after the events with Justice and the Chantry. So just everything about him was emotional and moving.

Seeing Liara become the Shadow Broker was...nostalgic. I like who she's become. I've never been a very big fan of hers, but still. The Ilos theme that played when you talked to her got to me, as well. I can only hope Kaidan gets a nice character arc/development in ME3 like she did.

I gotta go with Portal 2. Strange choice I know...but when I saw the portrait of GLaDOS and realized that Caroline has been forced into GLaDOS and how likely it is that she's Chell's mother makes the ending opera turret in the end that much more emotionally heartbreaking.

Not many.

Getting nuked in the first Modern Warfare was kind of stunning.
The end of Red Dead made me mad more than anything else, when I found out I could get revenge I damn near killed my horse True Grit style getting to that bastard.

I've had a few, I probably don't remember all of them, but there are a few moments in Half-Life 2 episode 2 that really grabbed me.
Also having recently finished ICO, there was a few really emotional bits towards the end.
Seriously if you haven't played ICO, go do that. Spoilers Ahead!
The moments I'm talking about imparticular is first when Yorda lets him go on the bridge. Then when you find her and she has been turned into stone (I got SO mad when I saw that!), and finally after the credits, where you walk around on the beach. I don't ever think I've ever become that happy for someone I've met in a videogame. Especially since I didn't really think it would end that way. ^.^
Also, pretty much every ending in Bioshock 2 was really emotional. I really liked them. :)

EDIT; those are the ones I can think of now at least.

Tear jerker emotional? DA2, when Hawke's mother dies, particularly if you choose the "sarcastic" line about always saving the day, cheesy and horrible, especially if you've been playing a snarky Hawke.

infamous 2's good ending
when cole admits that he's scared to agent kuo just before he sacrifices them both. Also zeke's little monologue over the ending funeral scene.

I'll admit I was close to tears at that one.

Seriously, after seeing my Shepard tell the Illusive man to fuck off and promptly walk out of the room with a confident grin, only to then see my squadmates prepping for the incoming Reaper invasion, I was sooooo freaking pumped up. ME3 can't get here fast enough.
One of my best experiences too. When the music reaches its peak and you look out at all the reapers...holy fucking hell I was inches from death just because of the excitement and extreme emotional trauma from having to wait for the sequel.
