MGS4, the ending cut-scene where I thought Snake was going to shoot himself, that really brought a tear to my eye. Then when Raiden sacrifices himself against the Metal Gear, that game would of brought a tear to any man's eye.
Definitely have to agree with the first post in regards to the Christmas level. It also easily got me in the opening to the very last song.

I replayed FFVII more recently and actually have to admit, that scene was done much more effectively than I had remembered. One of the killer aspects was the fact that you had never actually heard her theme in full before, and the length of the scene means it gets to the more "sad" part of the song. Plus, they don't even switch music when Sephiroth unleashes Jenova. And FINALLY, once the boss is done, NO ONE SPEAKS AT ALL. I'm quite frankly amazed that the animations of such low-poly characters could get a response out of me, and 50,000 TRIANGLE PEOPLE ON A QUAD-CORE PROCESSSOR STILL CAN'T.
Finally, my fave series; Phoenix Wright. I'll only cite one instance, though most of the final Reveals do it well. Obviously, spoiler tags. I really recommend you play it yourself if you don't know this one.
Your defendant is guilty as sin, and is so evil he doesn't care. You've been delaying the trial long enough so that your kidnapped assistant can be found. If you lose the case, the kidnapper will cut her throat. If you win the case, you're letting a cold-blooded murderer go free and framing an innocent person in his place. Unfortunately, your attempts to delay have finally failed, so the judge asks you for closing arguments. At a previous point, your assistant had said "Don't let Engarde get away, all right Phoenix?" Phoenix decides, leaving it to a prompt to the player:
Phoenix: My client, Matt Engarde, is...
[Guilty]

You know, I had a very hard time connecting with the characters and story in that game, except that one scene. It dragged on a bit, or perhaps it was because it completely threw the pacing previously set out of whack but it somehow got to me a bit. I felt uneasy during the whole thing.
Personally though, the ending to Terranigma on the SNES. I hated the game refusing to accept for a week before I finally realized how amazing the ending was to get that reaction out of me.
It's the whole reason that game is my favorite of all time.
I made the mistake of playing my first level of "Flower" just the other night after an emotional day at work, a fight/reconciliation with a friend, and a small glass of scotch. At the end, when
you enter the tornado that starts the level-end sequence, and all of the area you've been working on bursts into life, including a tree, with a crescendo of beautiful music
