Sounds like the lockpick/multitool glitch from Deus Ex. If you went to your inventory as you started to pick or hack a door and waited a while, the task would just keep going. Allow me to explain:
In Blaster Master, you got bombs when you were outside of your vehicle that you could throw at enemies. If you threw a bomb at a boss and paused as it exploded, the the damage would continue to add up on the guy until you unpaused and the explosive cloud disappeared.
Made things dead easy, that.
But how this relates to the final boss? One of the endings has you searching around for various keys and things to open a door near the boss's room so you can leave and do something else. But if you don't feel like running around everywhere with the constantly respawning enemies, then just use the glitch on that door and you'll end the game 5 minutes later.
