Lorgar fell to Chaos because he needed an object of worship, any would do. So when the Emperor declared himself mortal and rebuked Lorgar he turned to Chaos, who in their hubris had no qualms about being revered as divinity.

The Ecclesiarchy is not a tool of Chaos, but it's safe to say it isn't what the Emperor wanted for the Imperium. Without the Emperor alive to enforce his Truth one might say that the Cult of the Emperor was inevitable, even without Lorgar's help because humans, spread so thin across the universe and surrounded as they were by massive warriors self styled the Angels of Death, not to mention the abilities of the Emperor himself would naturally gravitate towards rumors, curiosity then legend and religion.

As for whether the Imperial Truth remains Space Marines understand that the Emperor was not divine and it IS possible that maybe on a planet or two in the whole wide Imperium, one particularly devoted to science might still follow the basics of the Imperial Truth. It is clear that the current Imperial Cult is both a focal point for the fervor and loyalty of mankind yet also holds it back technologically and ideologically.

One thing is for sure, however. The latest edition of Warhammer 40,000 makes it clear that the Imperium faces a crisis; the Golden Throne is failing, and the Emperor's light fading away. When his time comes the Imperium will fall with him, perishing without his guiding light OR they will learn that it is this religious dogma that holds them back, and rise above, advancing themselves both physically and technologically to become the new great power in the universe. Welcome to the Time of Ending.

Or we'll just murder everything once the Emperor returns. Which is entirely possible. After that, you may consider Chaos, Xenos and pretty much everything not part of the Imperium screwed.

While it's true, that is a possibility, I've never given much credence to the Star Child theory, or indeed any other theory that has the Emperor reincarnating. All evidence, especially in more recent editions have made it clear that the Emperor is a human. An abnormally strong psychic, but still a human. Going off of the idea of Imperial Truth, it seems the Emperor was aware of this as well and wanted to do all he could in the time he had.

Unfortunately the theory was first made in Rogue Trader and hasn't been mentioned since 3rd edition, where it received a few lines in the main rule book. Since then it hasn't been included and the current Imperium faces this problem with the Time of Ending. Just to clarify, this is more ominous then perhaps it should be. What it means is that the Imperium, as it exists now is about to end. It is very possible for humanity to throw off the shackles imposed upon them by Imperial dogma and arise as a truly enlightened psychically active race. I think this outcome is more likely then the Star Child theory, as of the latest edition of 40K.
