In the comics, while Apocalypse is really old, he's not immortal - he does age, just very slowly. Think of him as the first Earth-born Asgardian. He uses revitalizing chambers like Ra's Al Ghul, plus his true body is buried behind a dense layer of Celestial armor. Celestials being giant city-size beings who populate planets with mutants in order to protect offspring growing within its core. Ok, it gets weirder but I'll stop there. Anyway, he is killable because, while very difficult, it is possible to peel his armor away and get at the fleshy bits within. Jean did it. Or catch him when he has a need to recharge. Destroy all his chambers and he could just die of extreme old age. Currently in the comics there's Apoc's kid clone learning at the Jean Grey Institute how to be a beneficial member to society and not Darwin/Hitler in a clamshell.
