Top heroes
Lost Odyssey: Kaim Argonar
Infinite Undiscovery: Capell
Megaman Zero: Zero
Mirror's Edge: Hope

Kain(hero gone villain) of the decade - Star Ocean: The Last Hope:
Faize Sheifa Beleth

Worst villain I would say is Saren from ME
What kind of crappy villain gets talked into killing themselves by the protaganist.

Top Protagonist:

The Counter Terrorist team.

First appearing in 1999, in the last ten years I highly doubt any group of FPS heroes has had more playing hours than this motly crew from the ranks of SEAL team 6, the SAS, Spetznaz, GIGN and others.

Even if they don't always win the day, for over a decade they've been one of or the most played good guys in online gaming. That's got to count for something. For goodness sakes, they even fight zombies!

I'll go with...Altier?
Looking over most of the protagonists of games I've played, he's the only one with depth to him. Seriously, most of the others didn't even speak...
really because I've met bricks with more personality than him, but that's just me. Personally, even though I haven't played the second one YET, I'll go with Ezio because he finally deliver's the intensity you'd expect from an assassin.

Also add to my initial list Kratos, because he manages to be brutal instead of stylish in his methods, and also is one of the few videogame characters that could be described as the bad guy in this situation.
and the agents from crackdown (although they could also arguably be the villains, and you'll know what I mean if you've played that game through), because no matter how cool any of the protagonists from any of the past GTAs were, they can't PICK UP CARS, JUMP ONTO A BUILDING AND THROW THEM AT PEOPLE

Well, his depth is that he acted like an arrogant teenager during the begining of the game and ruined everything, then went on a redemption mission that made him change to a reserved assassin who didn't act like a total douche. It's not much but considering the other protagonists either don't speak (Gordon Freeman, Isaac Clarke, Jack), are played made characters whose characteristics are decided by the players (all RPG characters ever, Jack again, that guy from inFamous) or are basically talking robots with no depth other than "kill for love reasons" (Master Chief, Mario), he's the best candidate I can think of by pretty much just process of elimination.

Amaterasu. Because I never thought a wolf that didn't speak could be made of so much win.
Agreed. Having a hero be able to "frolic" without it looking completely weird/creepy was strangely awesome. Plus, having one more character NOT talking the way the NPCs were (if Ben Stein was a squirrel on speed talking backwards...) was a freakin' Godsend!

Other favorites:

Gordon Freeman - Nerd With Crowbar Award
Kratos - Making Poi Balls Macho Award
James Sunderland - Coped with Harshest WTF Moment Ever Award
Bill and Ellis (LFD1 and 2 respectively) - Most Fun To Have Around during the Zombie Apocolypse Award
Batman - Batman needs no awards, he's Batman (award)
Antihero From Saints Row 2 - Hooker With A Heart of Fuck You Award

Favorite Villian:

Me being given a "moral" choice in a video game - Killed the Kid in Dragon Age, Harvested All the Little Sisters in Bioshock, Led Countless Wives to their Deaths in Fable 2, and Other Acts of Guilt-Free Moral Decay Award

agreed.

I keep thinking that every other game should be taking notes on how it should be done.

I'd have to say Starcraft's Jim Raynor.
